Internal link structure for large site

I am working on a very large directory site which is undergoing a complete redesign. I am considering the internal link structure from first principles. When a site has over 100,000 pages, how do you ensure that each page is linked to from somewhere so that there are no orphans? Trying to get my head around the structure makes my brain hurt. Any tips?

I use MindJet for outlining long articles. I never thought about it for planning link structure but would probably work well. Good thinking.

I agree with EGOL completely. I like to use Mindjet Manager for doing that kinda of work, although- 100,000 pages would be a bit rough. Just in case you think some may have been left out, this post by Richard Baxter about finding orphan pages can help you diagnose and find them.

Too Many On-Page Links
Ok so I am very new to MOZ, and we have just set up our PRO account and campaign. When we got our crawl results we had 4 pages with "too many on-page links". All of these pages correspond with our blog, which is a wordpress hosted blog that is integrated into our site. Our site is www.moxicopy.com and the blog is www.moxicopy.com/blog I am confused on how we have over 100 on page links on these pages, as we have very few links on our blog.

Do Navigation links count the main link on the page?
After reading this article http://www.seomoz.org/learn-seo/anchor-text it talks about how only one link per page counts if they are going to the same page. This is what i had learned in the past; however, my understanding was if it was a in the main navigation as a child or grandchild or in the side navigation and then in the main body text, the link in the main body would count/ be held higher than the other options.

Links to Product pages
Hello all, I am still rather new to SEO and learning a lot every day. I do have a question. On our product search result pages (example http://shop.ferguson.com/search/bathroom-lighting)

It is currently set up so the image, text, price etc of a product is linking to that product page. Our question is, if we were to link the image and the product name - will this be seen as two links to the same page? Is this a bad thing having multiple links to the same page? I searched around to see how other ecommerce sites have similar pages setup and it seems they link the image and also the product name, and the description is not click-able, which allows a user to "Highlight" the text (this is not possible on ours) Which would be to correct approach for SEO as well as User Interface, the way we have it set up, or by going with the method of the question I asked, Thank you for any information on this! Anchor Texts on Internal Links on my Site Question
[Hey folks, Anchor text question for internal links on my site. We all know that proper anchor text is important for rankings, both in links pointing to your site and links on your site. Google webmaster tools is showing my top internal anchor text links to be letters. This is because of navigation on the site which is in a global footer on hundreds of thousands of pages. Do you think that this dilutes or minimizes the relevance of the real anchor texts that we are targeting which trail behind these, or if this went away it would have no effect on the rest of the anchor texts on the site. How would you handle this, we can just get rid of this navigation because it's passing PR and helping the pages get spidered. Thanks in advance.
