Internal link structure for large site

I am working on a very large directory site which is undergoing a complete redesign. I am considering the internal link structure from first principles. When a site has over 100,000 pages, how do you ensure that each page is linked to from somewhere so that there are no orphans? Trying to get my head around the structure makes my brain hurt. Any tips?

I use MindJet for outlining long articles. I never thought about it for planning link structure but would probably work well. Good thinking.

I agree with EGOL completely. I like to use Mindjet Manager for doing that kinda of work, although- 100,000 pages would be a bit rough. Just in case you think some may have been left out, this post by Richard Baxter about finding orphan pages can help you diagnose and find them.

Is it urgent to have fewer than 100 internal links on a webpage?
Hi, Our website is set up so that our top menu is on every page, which means every page is going to have around the same amount of internal links (225-ish). Is this an issue that needs to be fixed for our pages to rank, or is it only a recommendation that doesn't really impact SEO that much? If it is the only issue listed for a particular page, is there another reason that page might not be ranking even though it has a 99 score? Or is because of having 225 internal links? I have many product pages on my website that have a 99 score on the Page Optimization with the only recommendation being an info that says not to have too many internal links. My understanding is that internal links are defined as any URL on a page pointing to another part of the same root domain/site. So, for example, my page: https://www.twowayradiosfor.com/Motorola-CP185-p/cp185-lkp.htm has 225 internal links in the source code for that page: Where do I go to fix this issue if I need to get to below 100 internal links? Redirect closing established site to another established site.
We have 2 ecommerce websites with duplicate product/category content that have been around for years. "Site A" since 2004 and "Site B" since 2011. "Site B" doesn't generate many sells and we want to close the site in fear that it may look spammy to google and since we don't want to upkeep the site. Couple questions:

1. Is it possible that "Site B" has damaged "Site A" with google since they are so similar?
2. Can i 301 redirect all of "Site B" to "Site A" without hurting "Site A"?
3. If question 2 is ok, should i use the "Change of Address" tool in google webmaster tools to point "Site B" to "Site A"? Thanks!0 -
Internal Followed Links and Total Internal Links as 1
It is showing Internal Followed Links and Total Internal Links as 1 in OpenSiteExplorer Tool http://www.expresscasket.com/ http://www.opensiteexplorer.org/comparisons?site=www.expresscasket.com Not able to understand and identify the problem and fix it. But when i check in google webmasters tool, it is showing lots of internal links. Does it differ those internal links and your trace of internal links

Why does the on page report reports a full path link as Cannibalize link?
On the seomoz on page report i get a cannibalize error. This is due to a link being full path. When i change the link to relative path then there is no Cannibalize error. Should i change the internal links of the site to relative path? I would appreciate your help.

Excessive Internal Links & links to same location
Hi, When Google is counting internal links on a page and it comes across two links to the same url, do both of the links count towards Excessive Internal Links? The reason I ask is that on our website we allow users to navigate through the website in different ways (either by dropdown menus or side menu or through breadcrumbs); which cause some links to appear multiple times on the same page. Any thoughts? K.

Canonical links
My website is relatively new, January. We climbed steadily to 6th for our search term then overnight rocketed to 1st. This only lasted a week and have been stuck at 9th ever since. When I use the SEO Moz tools our site should theoretically be top...I only joined today btw. Anyway in Google webmaster tools I noticed it said I had duplicate title tags, when I checked to see what the pages were- it was my home page! Google also seems to have cached two versions of our homepage, the root domain and the Default.aspx page. Now I have fixed this canonical linking issue today (using canonical link tag and 301s) so time will tell but has anyone got any first hand experience of this issue? Was it a big factor? Thanks!
