Canonical links

My website is relatively new, January. We climbed steadily to 6th for our search term then overnight rocketed to 1st. This only lasted a week and have been stuck at 9th ever since.
When I use the SEO Moz tools our site should theoretically be top...I only joined today btw.
Anyway in Google webmaster tools I noticed it said I had duplicate title tags, when I checked to see what the pages were- it was my home page! Google also seems to have cached two versions of our homepage, the root domain and the Default.aspx page.
Now I have fixed this canonical linking issue today (using canonical link tag and 301s) so time will tell but has anyone got any first hand experience of this issue? Was it a big factor?

Yes I had a link to it on every page! None at all now, I'm not entirely sure how else you are supposed to link to your home page but I changed all my links to my root domain just to be sure.
Thanks Alan, I had my suspicions for a long time that it was a weird problem we were suffering from and it does look like that could be the case.

It is a big factor, because your home page rank is split wetween the 2, what you want to do, is make sure you dont not have any links to the default.aspx version in your site, one would asume that you do for it to getinto the index.

Unsolved Moz is showing a canonical error that dont belong.

Having 200 internal links on a page...is always bad?
I have an e-commerce site with a very important page that have over than 200 links...I have read in various sites that is bad to have too much links in page...what do you think? This is one of the most important pages in my site = general product page. Thank you!

Link to social network
I have very powerfull social network but i do not link to them from my website to improve page speed and avoid external links on main page. Althought i do link from my twitter acounts , facebook and google to my site. Should i link to my twitter or social on main page. I do not want to send people to there. I want to send people from there to my page.

How can I nofollow my affiliate links?
I have a lot of affiliate links and I need to find an efficient way to nofollow them. I have over 500 blog posts and most have an affiliate link. I use Wordpress and Genesis. Any advice?

PANDA Attack: Too many on page links
Hey guys! I have a bit of a dilemma...one of my sites got hit by Panda 😞 The content itself contains about 10 links, however since the site is a process directory, at the bottom of the page you will find that the visitor can also browse process directory by name or page and then beneath this there are 80 links :s My concern is that if i remove this I will lose internal link juice! HELP! What approach should I take? I was thinking of either reducing the number of links OR hiding it by using Java ORRRR removing the links entirely. Advice anyone? My SEO Report shows issues: Rel Canonical I have a wordpress website each page has its content but I'm getting errors from my SEOMOZ report. I instaledl the yoast plug in to fix the issue but I'm still getting 29 errors. Wordpress 3.4.1

Lists of Product Links: What is good, what is bad?
I am a web designer but a bit of an SEO noob (trying to get better at both). I am working with one particular client on a site I inherited with existing structure. This client has about 10 products on 2 pages. On every page there is a product list that is basically the same list sorted in 2 ways: 1st by product, 2nd by usage. These all link to internal anchors so this might be an example on www.site.com Cleaner X1 - links to www.site.com/cleaners.php#x1

Internal link to the home page
When building menus and other internal links, should the link to the home page be http://www.domain.com/ or http://www.domain.com/index.html or does it matter? Best,
