I am assuming that the list presented by Google Webmaster tools (TRAFFIC | Links To Your Site) is the one that will actually be used by Google for indexing ?
There seem to be quite a few links that there that should not be there. ie Assumed NOFOLLOW links.
Am I working under an incorrect assumption that all links in webmaster tools are actually followed ?

Yup, afraid your assumption is incorrect, Mark.
Webmaster Tools shows you it's best representation of ALL incoming links it's aware of, both followed and no-followed.
It's not making any attempt to indicate which of those links may or may not be contributing to your rankings.
Put another way - just because Google is aware of links to your site and is listing them doesn't in any way indicate that those links are contributing "juice" to your site.
If you want just a list of the dofollow incoming links, you'll need to use a 3rd part tool - like SEOMoz's Open Site Explorer which allows you to filter the followed separately from the nofollowed links.

Google Webmaster Tools Reporting False Links
I was looking at Google Webmaster Tools and the amount of links that are reported in there are inaccurate. They reported over 50,000 links that created a huge spike in their link graph and I checked some of the links and they don't even have the link on their site. Can anyone help with this?

Forum Profile Links
Are they really important? Many preach they are, and there are tonnes of services out there who give you thousands of forum profile links in no time. I strictly believe in genuine links built the hard way, and definitely don't want to get into anything which is black hat. Too many external links?
Ok, so I am finally focusing more on SEO of my hobby website as I am notice the relavent keywords are not really onsite what I want, for example, according to analytics "post" is my most popular keyword which I assume is from the vbulletin forum. Does Google pass link juice a page receives if the URL parameter specifies content and has the Crawl setting in Webmaster Tools set to NO?
The page in question receives a lot of quality traffic but is only relevant to a small percent of my users. I want to keep the link juice received from this page but I do not want it to appear in the SERPs.

What is link juice - and how do I utilise it?
Apologies for the very basic question - I am trying to determine exactly what link juice is. Every article I seem to find assumes that you already know what link juice is. From what I can tell it is how your internal links push around from your homepage and how they flow through your site. I don't understand how to optimize this and how to improve it throughout my site - or what the opportunities are. I'll attach an image of my site link numbers compared to a few rivals (names removed) to illustrate the difference - not vs the first column but certainly the other two. Internal Linking: Site-wide VS Content Links
I just watched this video in which Matt Cutts talks about the ancient 100 links per page limit. I often encounter websites which have massive navigation (elaborate main menu, side bar, footer, superfooter...etc) in addition to content area based links. My question is do you think Google passes votes (PageRank and anchor text) differently from template links such as navigation to the ones in the content area, if so have you done any testing to confirm?
