No data available for example.com in WMT. What to do?

Hi,
Our problem is simple: we have statistics data for www.example.com but some data is missing for example.com (eg."links to your site", "structured data, "html improvements") .
However, "search queries", "index status" and some other data is available for example.com.
The problem is that we have over 5000 subdomains and we see no information about them.(especially links pointing to them).
We followed every advice given by Google but doesn't seem to work:
-Adding www.example.com and example.com in WMT
-Setting www.example.com as the preffered domain
-Using DNS verification to verify our site
What do we have to do?

Are you still having this problem? If so, someone may need to look at your GWT setup to diagnose the issue. You can try some of the SEO companies and consultants listed here in order to hire an analyst to help fix the issue.
If you feel comfortable sharing the domain I can have a look for you to see if there are any answers to be had without logging into GWT.

Sorry for the misunderstanding Axello, but I was asking from which site account did you set up the DNS record for verification. If you did this from the www.mydomain.com account when setting it up to be verified it is possible that the code given would not work for other subdomains, since technically "www" is a subdomain. This is all relatively new for everyone, including myself, but I would try using the DNS verification method from the http://mydomain.com GWT account if you haven't done that already.
Does this make sense? I am very curious to know what the issue is too. Please keep us posted. In the meantime, maybe someone else from Moz can provide some input as well. I will ask our team if any have dealt with this.

Did you do this on http://yourdomain.com or from the http://www.yourdomain.com GWT account? If you want it to cover all subdomains you may have to do it from http://yourdomain.com.

How long has it been? Sometimes it takes several days, even up to a week, for the DNS changes to take effect.

Does subdomain (or sub sub domain) affect analytics data of root site?
We self-host our public website, but over time have also added subdomains onto it that are not public and are for internal or even client portals. I am seeking advice as to whether those subdomains affect the analytics data (self referrals, visits, bounces) of the public site that I am tasked with analyzing. I feel that it does skew the data but need to build a solid case to move the public website to a new domain, so as to leave the existing one in tact with all of its subs.

Does "not provided" affect the referral traffic data?
There is a discrepancy between what an referring site is showing as clicks back to my site versus what Google Analytics is showing. For example - They are stating that their site sent 100 clicks to my site. The GA data shows 25 referred clicks from that site. Could this be due to the "not provided" that hides most of the keyword data?

False Conversion Data in GA
Hi all, I have a problem with Conversion Tracking in Google Analytics. Our contact form conversion completes when the user hits the Thank You page. Yesterday we had an increase in conversions that didn't correlate to form submission emails. It appears that one person filled out our form, then returned (hit the back button?) to the Thank You page another 8 times as there were 8 entrances to the Thank You page and it's currently no indexed. Is there a way to prevent this from happening? Or should I just note in Analytics that the Conversion data is wrong for that day and note how many? Thanks!

https://www.ourdomain.com.au As you can imagine, this gets confusing and hard to manage. We are wondering whether having all these domains set up in WMT could be doing any damage? Here http://support.google.com/webmasters/bin/answer.py?hl=en&answer=44231 it says: "If you see a message that your site is not indexed, it may be because it is indexed under a different domain. For example, if you receive a message that http://example.com is not indexed, make sure that you've also added http://www.example.com to your account (or vice versa), and check the data for that site." The above quote suggests that there is no harm in having several versions of a site set up in WMT, however the article then goes on to say: "Once you tell us your preferred domain name, we use that information for all future crawls of your site and indexing refreshes. For instance, if you specify your preferred domain as http://www.example.com and we find a link to your site that is formatted as http://example.com, we follow that link as http://www.example.com instead." This suggests that having multiple versions of the site loaded in WMT may cause Google to continue crawling multiple versions instead of only crawling the desired versions (https://www.ourdomain.com + .co.nz, .co.uk, .com.au). However, even if Google does crawl any URLs on the non https versions of the site (ie ourdomain.com or www.ourdomain.com), these 301 to https://www.ourdomain.com anyway... so shouldn't that mean that google effectively can not crawl any non https://www versions (if it tries to they redirect)? If that was the case, you'd expect that the ourdomain.com and www.ourdomain.com versions would show no pages indexed in WMT, however the oposite is true. The ourdomain.com and www.ourdomain.com versions have plenty of pages indexed but the https versions have no data under Index Status section of WMT, but rather have this message instead: Data for https://www.ourdomain.com/ is not available. Please try a site with http:// protocol: http://www.ourdomain.com/. This is a problem as it means that we can't delete these profiles from our WMT account. Any thoughts on the above would be welcome. As an aside, it seems like WMT is picking up on the 301 redirects from all ourdomain.com or www.ourdomain.com domains at least with links - No ourdomain.com or www.ourdomain.com URLs are registering any links in WMT, suggesting that Google is seeing all links pointing to URLs on these domains as 301ing to https://www.ourdomain.com ... which is good, but again means we now can't delete https://www.ourdomain.com either, so we are stuck with 12 profiles in WMT... what a pain.... Google Maps not passing referral data
Google Maps is not passing referral data (URLs, not KWs). Google+ Local is referring, but nothing from maps. Maps referrals appear to be coming across as direct. Any ideas? We haven't found anything online, one of the guys at the office documented what we did find, using Chrome's debugger - http://manofactionmetrics.com/2012/11/02/google-maps-not-passing-any-referral-data/

What is the best practice in Google Analytics? Tracking blog.mydomain.com + mydomain.com under the same profile? Or creating separate profiles for each blog.mydomain.com and mydomain.com? Thanks!
