301 Redirect Showing Up as Thousands Of Backlinks?

Hi Everyone,
I'm currently doing quite a large back link audit on my company's website and there's one thing that's bugging me.
Our website used to be split into two domains for separate areas of the business but since we have merged them together into one domain and have 301 redirected the old domain the the main one.
But now, both GWT and Majestic are telling me that I've got 12,000 backlinks from that domain? This domain didn't even have 12,000 pages when it was live and I only did specific 301 redirects (ie. for specific URL's and not an overall domain level 301 redirect) for about 50 of the URL's with all the rest being redirected to the homepage. Therefore I'm quite confused about why its showing up as so many backlinks - Old redirects I've done don't usually show as a backlink at all.
UPDATE: I've got some more info on the specific back links. But now my question is - is having this many backlinks/redirects from a single domain going to be viewed negatively in Google's eyes? I'm currently doing a reconsideration request and would look to try and fix this issue if having so many backlinks from a single domain would be against Google's guidelines.
Does anybody have any ideas? Probably somthing very obvious.

Thanks for your clarification on that Linda, that does make sense I just had to be sure!
in relation to my earlier point about not all redirects showing as backlinks, I found out earlier that our developer has been migrating our old domains over to a new server (which subsequently removed the 301 redirect) and therefore the reason some of my 301 redirects weren't showing as backlinks was because they had been removed! (I've put them back in place now). So thanks for your response as It encouraged me look further into this, resulting in the above findings!

I sincerely hope not, as I am about to redirect most of my main website.
It is a common thing for websites to do a wholesale redirect of pages, whether to change domains or better structure the site. Matt Cutts said a few years back that there is no problem with this, even with sites of 100,000 pages and I have not heard anything to contradict this.

Hi Linda,
It seems only some 301 redirects show up on my websites backlink profile. Perhaps this is an issue with these 301 redirects thats causing it, rather than the backlink software!
I've done some more digging in terms of the specific URL's and I now have more of an idea why there are so many there. My question now is; Is having so many URL's redirected like this a negative thing in Google's eyes?

My redirects from old domains show up as back links, which makes sense--it is a case of a link from one domain to a different domain. So if you redirected all of those pages to your new site, you'd see a lot of links. As far as why it would be more pages than you had, take a look at the links and see what they are. Maybe you had different versions of pages that are showing up as separate links?

301 redirection help needed!
Hi all, So if we used to have a domain (let's say olddomain.com) and we had a new site created at newdomain.com how do we properly setup redirects page to page. Caveat, the urls have changed so for instance the old page oldomain.com/service is now newdomain.com/our-services on the new site. Do we need to have hosting on the old site? Do we need to setup individual 301s for each page corresponding to the new page? Just looking for the easiest way to do this CORRECTLY. Thanks, Ricky

Client would like to 301 redirect the homepage to a category page
Hello MOZ Community!!! I would like your expert opinions on a scenario, please! My client is an ecommerce company, and currently has one of its category pages outranking its homepage for a few key phrases. The homepage, however, has a better conversion rate. So, the client is asking that we make the homepage the category URL, so http://www.theirsite.com/blue-clothes. The existing homepage URL - http://www.theirsite.com - would 301 REDIRECT to the category page - which would render the current version of the homepage. Therefore, there would be nothing, ZERO content, on the MAIN URL: http://www.theirsite.com Has anyone ever done this before? What are the pros and the cons of this practice? Is it possible to avoid redirect of penalties for 301 forwards?
We have been doing a good amount of competitive research lately and have noticed sites that have been changing their TTLD quite often to escape manual penalties / DCMA filings. An example evolution: brandterm.com -> brandterm.bz -> brandterm.me These competitors are able to quickly rank for money keywords in the top 3 soon after another domain switch. What we have noticed is that while its obvious they received Google penalties they continue to 301 redirect the old domains to the new ones. We have experienced first hand that penalties travel along domains with 301 redirects. Does anyone have an explanation how these companies are able to achieve quickly high volume of organic search while 301-redirecting from burnt domains? The only option I see is to disavow all previous domains in GWT to be able to employ 301 redirects without risking carrying over the penalty. Are there other theories ppl can think of? T

301 Redirect? How to leverage the traffic on our old domain.
I've seen multiple questions about this but there's a few different answers on ways to approach it. Figured I'd personally ask for our situation. Any advice would be appreciated. We formed a new company with a new name / domain while at the same time buying an existing company in our industry. The domain and site of the company we acquired is ranking for some valuable keywords and still getting a significant amount of traffic (about half of what our new site is getting). A big downside has been, when they moved that site to a different server, something happened to where the site became uneducable so it's full of bad pricing and information. Because of that, we've had a maintenance page up for a little bit because it was generating calls to our sales team (GOOD) but the customer was having seen incredibly incorrect information (BAD) Rather than correcting those issues or figuring out why the site is un-editable, we just want to find a way where we can leverage that traffic and have them end up at our new site. Would we 301 redirect the entire domain to our new one? If we did that would the old domain still keep the majority of it's page rank?

Url rewrite & 301 redirects
Hi all I am having some issues rearding url rewrites and 301 redirects with 1 and 1 hosting and am unsure of the best approach. The website is a custom made shopping cart system with categories and products. Is it safe to 301 redirect old domain to new domain after a manual unnatural links penalty?
I have recently taken on a client that has been manually penalised for spammy link building by two previous SEOs. Having just read this excellent discussion, http://www.seomoz.org/blog/lifting-a-manual-penalty-given-by-google-personal-experience I am weighing up the odds of whether it's better to cut losses and recommend moving domains. I had thought under these circumstances it was important not to 301 the old domain to the new domain but the author (Lewis Sellers) comments on 3/4/13 that he is aware of forwards having been implemented without transferring the penalty to the new domain. http://www.seomoz.org/blog/lifting-a-manual-penalty-given-by-google-personal-experience#jtc216689 Is it safe to 301? SEOMOZ found basically all my articles and says they need a 301 redirect ?
Hope someone can HELP. So my site looks like it has the proper 301 redirect to www. for the main domain. But for some reason my articles that have a /trackback on them redirect to same address with out the trackback at the end. How do i fix this? seomoz is saying all my articles need a 301 redirect .all like 100. Thanks any help would be great

301 Redirect - How Long Until Recovery?
How long after one moves a page and sets up the 301s should the site take to regain its previous rankings? Context: i've ported a site to a new framework. Along the way, several high ranked pages needed to have new URLs setup, as well as the site moved from www.domain.com to simply domain.com. About 1 week after the change, the site's traffic went down 70% and has been there for about another 2 weeks. I suppose it could be something about the new framework that is causing problems though according to SEOMoz tools, the new framework is checking out pretty well. I assume the problem is reconciling all those old www inbound links with the new non-www location. It is all 301'd however ... so it should be working, but is not. So my questions are: 1. How long should it take Google to reconcile these changes and put us back to original SERP positions 2. is there something inherently problematic with switching from www to non-www?
