Drop in Internal Links to Root

This morning I noticed in Google Webmaster Tools that my internal links to my root domain (Home Page), dropped from 428,000 to 58,000. It appears that this could be my header or footer links back to the home page that Google is not showing any more. My programmers claim they have not made any changes over the last 30 days. My rankings and traffic are normal.
Any cause for concern?

My traffic and rankings are all normal. So I'm making an assumption that Google is just doing some cleaning up in Webmaster Tools by not showing a lot of of those internal links that are not being given a lot of value anyway. It's been almost two weeks now, and nothing is affected.

If anyone else has seen this with their internal links, I'd be interested in your outcome.

This is normal that Google doesn't shows traffic data some times it was also happen with me i lost my search query and backlinks data but after sometimes Google shows all data. Have you receive unnatural link removal message from Google? Google changed it's policy now if it found more links from home page then it can be penalize your site. Google remove low quality links so it may be a reason. So don't be panic see your analytic traffic is it normal ?

Subdomain SERPS are different from the root domain SERPS
I am fairly new to SEO so bare with me. I created two campaigns within Moz, one tracking the sudomain www.mysite.com and another tracking just the root domain mysite.com. When I look at the keyword rankings I get different results from Google, Bing and Yahoo. For instance, the root domain shows rankings in Bing and Yahoo, but "Not in top 50" for Google. For my subdomain, it is reversed. I see rankings for Google, but "not in top 50' for Bing and Yahoo. What can I do to solve this issue? I am using canonical tags, but it is a domain redirect issue? Too many on page links in sitemap.html
My crawl report is flagging an issue with too many links to one of my pages, this page is my sitemap.html. However, I have coded the page so that if required is specified it generates an .xml version of the page and if not then the html version is displayed. What is the best way to stop the crawl finding the html version whilst maintaining it on the site for clients navigation?

Site wide 301 or canonical links.
Hi guys, I'd like add code to my header file to specify www. as opposed to just http:// for the canonical links across my entire site. How can I do this? I'd like it to be site wide code that I can just add to my header.php file which is included across the site.

Anchor Texts on Internal Links on my Site Question
[Hey folks, Anchor text question for internal links on my site. We all know that proper anchor text is important for rankings, both in links pointing to your site and links on your site. Google webmaster tools is showing my top internal anchor text links to be letters. This is because of navigation on the site which is in a global footer on hundreds of thousands of pages. Do you think that this dilutes or minimizes the relevance of the real anchor texts that we are targeting which trail behind these, or if this went away it would have no effect on the rest of the anchor texts on the site. How would you handle this, we can just get rid of this navigation because it's passing PR and helping the pages get spidered. Thanks in advance. More than 100 internal links from a page
Hi, we have been developing our new site and improving the internal linking for 2 reasons, 1 to improve spidering and 2 to up sell more to customers. The error reports from SEOMoz are showing our biggest problem is too many internal links from 2000+ pages. How much of an impact does it have by having say 180 internal links compared to say 99 on a page? Our website has been moving up the SERPs so should i worry about it or should I ignore the warnings and continue with the menu system and internal linking we have in place already? Thanks

Optimizing Internal Links to Homepage
I've read that the Bots only count the first link on a page. My navigation has 2 links to my homepage - 1 from the logo keyword.png alt txt=keyword & 1 text link 'keyword.' Now in my content does it have any seo value to link relevant pieces of text back to the homepage? Thanks Jason Jackson
