Leaking organic traffic - how to debug?

Hi all,
We've been running an eCommerce marketplace for more than 2.5 years now. Most of our traffic and revenue have been from organic traffic, which have been growing steadily with our inventory and brand, peaking at March this year. From there, we started losing organic traffic (and revenue) each month, at a rate of about 15-20% - for no reason we can understand. In addition, some of our older pages no longer appear in search results (unless we add the name of the site to the search query).
We launched a redesign on the end of May, which seemed to initially improve engagement, but didn't affect this trend of lower organic traffic.
Our webmaster tools doesn't show anything special - if anything, we made an effort to clean-up every 404 that appears there and other small issues.
We did make the following changes very recently, but it did not seem to have a positive effect (so far):
- We have deep pagination for some categories of the site, and we just added rel=prev,next in the head of every paginated series on the site.
- We started generating a dynamic sitemap and submitted it to google. For some reason only about a fourth of the pages on the sitemap are indexed.
In addition, the "index status" as reported by webmaster tools shows some weird numbers. First, the number there is way bigger than the amount of pages we have - possibly all the combinations of our listing categories and pagination. That number was constant for a while, before taking a deep earlier this year, rising back up and declining again for the last couple of months. Screenshot of the graph
What would be the first steps you'd take to understand the core of the problem? we're really at a loss here.

The best place to start is really diagnose where and when the exact organic traffic loss is happening.
Is there an exact date in analytics you dropped off for organic traffic? Or is it gradual? If it's an exact date, you can match it up to the algo history and determine if it's panda or penguin related.
Then secondly I would look at your average position report in webmaster tools under queries to see if your rankings have dropped. Sometimes traffic loss can occur without ranking drop, so you'd want to see if that's in fact what it is. Or maybe you're tracking rankings.
If it is lost ranking then you may want to start segmenting organic traffic in analytics. Is the loss across all keywords? Can you pinpoint a few high volume keywords that were hit? Or were certain pages hit?

Lastly - your question about the crazy numbers for indexation in WMT. I see this a lot too. This tells me Google is not sure what pages on your site are important or not. There's probably a lot of extra pages which are not important being crawled. I would mitigate this with a great XML sitemap as well as noindexing of things like subpages and pages that present the same content but just filtered and/or sorted differently.

Homepage organization schema question: logo lives on amazon server, can I call that out on the structured data?
Basically, the homepage organization schema has called out the logo, but it lives on the amazon server. We're having issues with Google rendering the correct logo on the knowledge graph. The URL for the amazon asset looks something like this: <brandname>-assets.s3-us-west-2.amazonaws.com/<logo>.png</logo></brandname> Calling that out on the organization structured data for the logo is okay right?

Revenue Drops from Organic
Hi We've started to see steady drops in revenue since Jan 22nd each day & I can't seem to pinpoint why. We aren't seeing a drop in traffic for those pages, but we have seen ranking drops in other areas. Silly Question still - Because I am paying high to google adwords is it possible google can't rank me high in organic?
Hello All, My ecommerce site gone in penalty more than 3 years before and within 3 months I got message from google penalty removed. Since then till date my organic ranking is very worst. In this 3 years I improved my site onpage very great. If I compare my site with all other competitors who are ranking in top 10 then my onpage that includes all schema, reviews, sitemap, header tags, meta's etc, social media, site structure, most imp speed, google page speed insight score, pingdom, w3c errors, alexa rank, global rank, UI, offers, design, content, code to text raito, engagement rate, page views, time on site etc all my sites always good compare to competitors. They also have few backlinks I do have few backlinks only. I am doing very high google adwords and my conversion rate is very very good. But do you think because I am paying since last 3 year high to google because of that google have some setting or strategy that those who perform well in adwords so not to bring up in organic? Is it possible I can talk with google on this? If yes then what will be the medium of conversation? Pls give some valuable inputs I am performing very much in paid so user end site is very very well. Tagged URL ranking organically
I've noticed that one of our GA tagged urls are ranking organically & therefore is skewing the referral data. The campaign that we were tracking is no longer active but the link still works, but it's going to an old landing page. I asked our developers if we could redirect it but they said that it didn't work. Does anyone have some advise or a solution for this? Thanks!

Schema.org Organization Logo markup
Hi Guys, Does anyone have an example of a site using schema.org Organization logo markup (as per: http://googlewebmastercentral.blogspot.com.au/2013/05/using-schemaorg-markup-for-organization.html), with the logo appearing in Google SERPs? One of the designers is pressing me ofr an example. I've found plenty of brands getting their logo in the SERPs knoweldge base results, but they have all been using G+ verified company profiles, or other methods (Googs simply selecting a best fit?) to achieve it. Thx!

Organic Rankings for the US & Australia
I have a site that is ranking well for competitive keywords in the US, but would like to have it rank in Australia as well. Although there's no direct correlation, I'm running large Adwords campaigns in both countries. I've read to write localized content for each region, but not sure if this is effective as it used to be. I've also read to use location markup and microformats. Any feedback would be greatly appreciated. Thank you in advance

Sudden drop in ranks and traffic after migrating community website into main domain
Hi, We recently moved our community website (around 50K web pages) to our main domain. It now resides as a sub-domain on our main website. e.g. Before - we had www.mainwebsite.com and www.communitywebsite.com After - we have www.communitywebsite.mainwebsite.com This change took place on July 19th. After a week, we saw 16% drop in organic traffic to mainwebsite.com. Our ranks on most of the head keywords including brand keywords have dropped. We had created 301 redirects from pages on www.communitywebsite.com before this change was made. Has anybody seen this kind of impact when domains are merged? Should we expect that within 3-4 weeks Google will be able to re-index and re-rank all the pages? Is there anything else we could do to rectify the situation? Any feedback/suggestions are welcome!
