301 Redirect domain with penalty

Wondering if I could get a few views on this please...
I have added an affiliate store to a domain I own, however I forgot to noindex the product pages which were duplicate content of the merchants. Despite a good deal of backlink building the site will not do much in the engines at all, doesn't even come up on the first few pages for it's own name!
This suggests to me that I have a duplicate content penalty. Try as I may I cannot get it removed so am thinking of cloning the domain to a new domain, however, I do not want to lose the links I collected so I am planning on 301ing them.
While I will not get all the link power moved over, I should at least get credit for some of them which will kick start the new domain.
Can anyone forsee any potential issues with doing this? Is there a danger of 301ing a site with a penalty that the penalty would be carried over? I know there is no penalty on the links, no WMT warnings etc, it is the content causing the issue.

It sounds like you are mostly concerned about the Panda algorithm. A site with lots of duplicate content and nothing else of value other than the duplicate content could definitely be affected by Panda. While it is true that redirecting a Penguin hit site to another will pass on the algorithmic issues to the new site, redirecting a Panda hit site really should not. With that being said, it doesn't make sense to do a redirect. If the issue was that you had page after page of non-original content then noindexing that content should do the trick. The next time Google refreshes Panda (which is usually monthly) then you should be in the good books as far as Panda is concerned. Putting the same content on a new domain, and noindexing the duplication wouldn't really work any better IMO.
However, you have to have good, useful content there in order to rank. If all you've got is affiliate content that adds no unique value, then you're in trouble.
There are things other than Panda that can affect rankings though too. You may want to look at your analytics data and sort it by Google organic traffic to see if you can pinpoint the day of your decline. Then, compare that to known Panda/Penguin dates.
As mentioned by others, if you have been building links then you should look at the Penguin algorithm as well.

As Michael said, a 301 will carry the penalty to the new domain, if it didn't everyone would do it without actually fixing the issues.
Instead, take another approach, try to fix the issue. If it is an algorithmic penalty, once you fix everything you think could be causing the "penalty" (as you are not 100% sure), noindex the entire store or the pages using a meta tag or the robots.txt.
Are those pages within the same subdomain? domain.com/penalized-pages or is it a subdomain? penalized-pages.domain.com

Are you sure that it's a duplicate content issue? There's some useful insight here:
If you've been "link building" are you sure that it isn't a Penguin issue.
Alternatively, if the content is duplicate is may not be a penalty as such, might just be the case that Google is not indexing/returning the pages as it does not see any value to them?
Seen plenty of websites hit by Penguin (algorithm) with no warning or notice in WMT (manual ?).
Would agree with Michael that a 301 will almost certainly carry forward any penalty/bad reputation issues.

I'm 99% sure it is a duplicate content penalty. A couple of years back, through an old company, I used to run affiliate review sites which would get lots of datafeeds and build auto stores from them. These were very profitable until google clamped down on dup content, after that the sites wouldn't rank for anything.
The current site seems to be along the same lines, all seems ok for the links but it seems to have a minus x place penalty on it. I have no indexed all the affiliate pages on the new site (an oversight when making it) so, in time, I would expect the penalty to be removed, however cannot be sure if this will be weeks, months or never

If you 301 a toxic domain then the toxicity will pass on to the new domain.
The first thing to do is determine if there is an algorithmic penalty applied to the domain, which could relate to either content or the link profile.

301 a whole subdomain to main domain
Hello, we have our website in two languages. The subdomain cs. for czech and main domain for english. Somehow this has caused google not to rank our main domain in local CZ SERP for many english keywords and we have not found out a reason other than it might think of them as duplicates or that we at the start had put targeting for the cs. domain to CZECH. (Its been 4 months, english keywords in Czech serp are easier and still it ranks them on the very last place, yet for example.com ranks them in google.com co.uk, fr etc in top 10) We will close our cs.example.com subdomain and use only example.com hoping this will not cause google to display only one domain and raise it in CZECH rankings. **Can i 301 redirect cs.example.com to example.com and all the categories of cs.example.com to relevant english categories. This should be ok? **

Sub Domain Redirect
Hey Everyone, Here is the situation : Currently, a website's sub domain is being redirected to the main website home page. We're having issues getting the sub domain pages indexed. Just want to confirm that it is because of the redirect on the sub domain URL. Should we kill the sub domain redirect and set it up as it's own page? Will that solve the indexing issue for the sub domain pages. More explanation below: subdomain.domain.com currently redirects to domain.com We're having issues indexing pages belonging to the sub domain ( subdomain.url.com/page1 or subdomain.url.com/page2) Appreciate your input in advance. Redirect to a new domain and seo effects
I created a one page blogger with listing of several affiliated websites.It gained some visibility on google but it was very plain so i decided to create a wordpress more complex and fancy and to reach the top of search positions. At the moment i decided to keep the listing on blogger and add some links on the page saying "i've moved to a new website. click for more info" and it redirects to my page. But i dont get many clicks to my new site so i was thinking to maybe create a full redirect from my blogger to my wordpress or a iframe to fetch the wordpress but im afraid it may hurt my seo on my blogger. what should i do? thanks in advance

260k 301 redirects
Hello, I just found that some of the urls on my site have both ugly characters and some other things I'd like to fix (such as ---- into a single - ) After some local tests i've seen that If i leave some imperfections there will be 48k different urls on the other hand if the renaming procedure is strict i'll have around 260k out of 2.3M urls to be renamed. If I'm going to do this I'll create new canonicals meta tag and redirect old urls with 301 headers to the new location. The content will not change. My big doubt is SEO wise, I know that I'll have better urls, but aren't those too much redirects on a single day? what would you do if you wish to have shipshape urls and know some of these are crap? thanks

Delete 301 redirected pages from server after redirect is in place?
Should I remove the redirected old pages from my site after the redirects are in place? Google is hating the redirects and we have tanked. I did over 50 redirects this week, consolidating content and making one great page our of 3-10 pages with very little content per page. But the old pages are still visible to google's bot. Also, I have not put a rel canonical to itself on the new pages. Is that necessary? Thanks! Jean

Where does Wordpress store the 301 redirects?
Hi, I've just created a campaign for my new wordpress blog and found 11 301 redirects which I was not aware of. It looks like wordpress has created them automatically. Does any one know how wordpress handles this issues or where are they stored so I can delete them? They are of no use for me. 9 of these redirects point to the same url with an added '/' and are in pages 1 is on a post. I've been changing the permalink and some urls several times and maybe one of these times the Wordpress has automatically created the 301 redirect. But why? I do not want to keep the old url. the last redirect is very strange it goes from http://www.mydomain.com/folder to http://www.mydomain.com where folder is the folder where I installed wordpress. But again, I want no one to type the url with the folder name or even know this folder exists. Any comment on this would be greatly appreciated. Thanks a lot, David

301 redirects and old domain names
Thanks to the great advice i've received on this forum, I'm combining 50 different truck sites into a single, ultimate truck website. So my question is how long should I make a website 301 redirect to the appropriate page on my new website? My thought is that if it works well to have a single website, it might be nice to eventually sell off some of the old domain names that I won't be using anymore. Thanks! Andy
