Doubt with no follow links: disavow or no action?

We have a google penalty (artificial links)
we have checked our link profile with link detox, and we found that a group of links that has no follow tag have been classified as toxic (stats websites mostly). But should we remove those links or what? They are no follow, it shoud be enough.
Should we include this links on the spreadsheet anyway? Should we include and add "no action taken"?
How would you proceed in that case?
Note: I know link detox is not great, but it helped us to collect data. But we have now to make decisions about the results, and I'm new on this and I have doubts. I would appreciate your help

It really depend on what those 'no follow' links are. Generally they cannot hurt you, but if they are done in a manipulative way eg mass blog comments, and furthermore if they are on bad sites - then they can hurt you - see Matt Cutts video with more info on this: http://www.youtube.com/watch?v=QSEqypgIJME

Don't worry about nofollow links.
The only time to be concerned is if there is a possibility they could be changed to dofollow in the future or that they exists as dofollow links elsewhere on the site.
There is no problem listing them in your disavow file, sometimes its safer to do this for a poor quality domain. Removing them is not necessary, it may speed the recovery process up by removing them if they were dofollow but as they are nofollow I would not bother.

Should sitewise links always be branded
Hello, A client has 8 sitewide links with the same anchor text - their main keyword. They have 84 linking root domains total. 3 of the 8 are his own sites. 4 of the sitewide links are in the footer (all 3 of his own sites interlink in the footer) In the last 5 months, rankings for the the top 2 short-tail keywords have dropped even though they should rank higher. In a few days they're going to do some major rearranging with one of the 8, adding nofollows sitewide because of a partnership disagreement. Would there be any negative consequences, do you think, to right away changing all of the footer links of the 3 sites that the site owner owns to branded anchor text (domain.com)? Should we change all the sitewides to branded anchor text? There have been no problems in GWT.

Counting over-optimised links - do internal links count too?
To whit: In working out whether I've too many over-optimised links pointing to my homepage, do I look at just external links -- or also the links from my internal pages to my homepage? In other words, can a natural link profile from internal pages help dilute overoptimisation from external links?

Links on My website
I am looking to create some more trust on my website by subscribing to BBB. I have heard that my site is penalized and loses "link juice" if I place the BBB logo link in my page footer on every page of my website. Does anyone know how much I am penalized? Should I only put it on my conversion pages and maybe my main 10 sub pages? My main goal is to assist in getting conversions but I don't want to do it at the expense of getting a penalty. Links with Parameters
The links from the home page to some internal pages on my site have been coded in the following format by my tech guys: www.abc.com/tools/page.html?hpint_id=xyz If I specify within my Google Webmaster tools that the parameter ?hpint_id should be ignored and content for the user does not change, Will Google credit me for a link from the home page or am I losing something here. .GOV Link - same impact on my site's rankings whether link to home or Gov related category?
I own a job site and I am about to get a link from a .GOV. My site has a category called "State Jobs". Should I ask the ".Gov" to link to my homepage or to the state job page and use the anchor text "State Jobs". I understand "State Jobs" page would get a big kick by that being the anchor text and linking to that specific page, but the question I have is this: for my site as a whole (homepage and various categories) would they get around the same "push up" whether the linking is to 1) my homepage with anchor text being my site's name or 2) to the state job specific page and in this case the anchor text would be "State Jobs"? thank you

Too many links!
Hi, I'm running a wordpress blog (modhop.com) and am getting the "too many links" on almost all of my pages. It appears that in addition to basic site navigation I have plug-ins that create invisible links that are counted in the crawl...at least that's my guess. Is there a good way to control this in wordpress? A nofollow in the .htaccess? A plug-in that does this? (I'm sort of at novice-plus level here so the simplest solution is ideal.) Thanks! Adding Links Under Embedded Videos?
What's the current opinion of adding do-follow links under video embed codes? Like what Vimeo does. Is this allowed, or does Google/Matt Cutts suggest always no-following these links?
