Why would a domain show up in Webmaster Tools but not latest links?

I am going through links and trying to figure out what to disavow. I found a domain under "Who links the Most" I wanted to see what the exact link was and I can't find it when I download all links. Why would that be?

We have never done anything blackhat or spammy, but over time we have just acquired crappy links. We had a traffic drop when the first penguin was rolled out so we thought cleaning up some of the old crap would be a good idea.

I have seen links reported in GWT that when I clicked on were not there. I like to look at the page source and search for the link just to see if it might be hidden. But all I can guess is the GWT data is old and the link is no longer valid. Recently I read this article by Marie Haynes http://searchenginewatch.com/article/2374406/Penguin-Recovery-Should-You-Be-Removing-Links-or-Just-Disavowing and asked her in the comments what she thought about proactive disavow. Take a look but basically she says if you have no history of shady spammy links, you have nothing to worry about. But please read her words as she is very respected in this area.

We aren't in any sort of penalty, the site has been around close to 14 years and over time it has just picked up some crappy links. I figured it would be a good idea just to be proactive and get rid of stuff that I know is bad.

The only thing I can think of is that Google's John Mueller has said in the past that they only show a sample of links not all the links which has been a giant pain for many trying to do clean ups, however they have also said if it is not in WMT latests links then you need not bother with it as part of your disavow.
However if you are aware of a link and you think it is a poor one that you want to disassociate yourself with then I would add it and make a note about it if you are also in a penalty that needs a reconsideration request. It shows you are looking further than the bare minimum.

301 Redirect Only Home Page/Root Domain via Domain Registrar Only
Hi All, I am really concerned about doing a 301 redirect. This is my situation: Both Current and New Domain is registered with a local domain registrar (similar to GoDaddy but a local version) Current Domain: Servers are pointing to Wix servers and the website is built and hosted with Wix I would like to do a 301 redirect but would like to do it in the following way with a couple of factors to keep in mind: 99% of my link are only pointed to the home page/root domain only. Not to subdirectories. New Domain: I will register this with wix with a new plan but keep the exact sitemap and composition of current website and launch with new domain. Current Domain: I want to change server pointing to wix to point to local domain registrar servers. Then do a 301 redirect for only the home page/root domain to point to the new domain listed with wix. So 301 is done via local registrar and not via Wix. Another point to mention is it will also change from Http to Https as well as a name change. Your comments on the above will be greatly appreciated and as to whether there is risk in trying to do a 301 redirect as above. Doing it as above it also cheaper if I do the 301 via the wix platform I will need to register a full new premium plan and run it concurrently to the old plan whereas if I do it as mentioned above will only have the additional domain annual fee. Site not showing up in search - was hacked - huge comment spam - cannot connect Webmaster tools
Hi Moz Community A new client approached me yesterday for help with their site that used to rank well for their designated keywords, but now is not doing well. Actually, they are not on Google at all. It's like they were removed by Google. There are not reference to them when searching with "site: url". I investigated further and discovered the likely problem . . . 26 000 spam comments! All these comments have been removed now. I clean up this Wordpress site pretty well. However, I want to connect it now to Google webmaster tools. I have admin access to the WP site, but not ftp. So I tried using Yoast to connect. Google failed to verify the site. So the I used a file uploading console to upload the Google html code instead. I check that the code is there. And Google still fails to verify the site. It is as if Google is so angry with this domain that they have wiped it completely from search and refuse to have any dealings with it at all. That said, I did run the "malware" check or "dangerous content" check with them that did not bring back any problems. I'm leaning towards the idea that this is a "cursed" domain in Google and that my client's best course of action is to build her business around and other domain instead. And then point that old domain to the new domain, hopefully without attracting any bad karma in that process (advice on that step would be appreciated). Anyone have an idea as to what is going on here?

Base href + relative link href for canonical link
I have a site that in the head section we specify a base href being the domain with a trailing slash and a canonical link href being the relative link to the domain. <base <="" span="">href="http://www.domain.com/" /> href="link-to-page.html" rel="canonical" /> I know that Google recommends using an absolute path as a canonical link but is specifying a base href with a relative canonical link the same thing or is it still seen as duplicate content?

Webmaster Tools HTML Improvements Page Blank / Site Not Ranking Well
I have an ecommerce site that is not ranking well currently. It has about 1,000 pages indexed in Google but very few appear to be ranking. I normally find issues in Webmaster Tools HTML Improvements but for some reason it does not see a problem with the site. There are problems, trust me. Moz shows many issues. Google nothing! There is a problem somewhere but I am not seeing it. Why are HTML Improvements blank and the site not ranking? Am I in the dreaded sandbox? Any ideas? Links from new sites with no link juice
Hi Guys, Do backlinks from a bunch of new sites pass any value to our site? I've heard a lot from some "SEO experts" say that it is an effective link building strategy to build a bunch of new sites and link them to our main site. I highly doubt that... To me, a new site is a new site, which means it won't have any backlinks in the beginning (most likely), so a backlink from this site won't pass too much link juice. Right? In my humble opinion this is not a good strategy any more...if you build new sites for the sake of getting links. This is just wrong. But, if you do have some unique content and you want to share with others on that particular topic, then you can definitely create a blog and write content and start getting links. And over time, the domain authority will increase, then a backlink from this site will become more valuable? I am not a SEO expert myself, so I am eager to hear your thoughts. Thanks.

Redirect non www. domain to WWW. domain for established website?
Hey guys, The website in question has been online for more than 5 years but there are still 2 versions of the website. Both versions are indexed by Google and of course, this will result in duplicate content. Is it necessary to redirect the non-www domain to the www. domain. What are the cons and advantages? Will a lot of organic traffic be lost at first (if non-www are getting a good amount of traffic)? Thanks.

Then why does SEO moz have this list: http://www.seomoz.org/dp/seo-directory ?? Included in that list are some pretty spammy looking sites such as: <colgroup><col width="345"></colgroup>
