How can I tell where I was penalised?

It seems for sometime now I have not been showing up the top for my keywords when I use to be ranking #1 and #2 for my main keywords, however now, I don't show up anywhere - this has been for almost a year now, can anyone tell me how I can find out (apart from google web masters tools) where I was penalised?

I personally would start by using the Panguin tool which gives an overlay of your Google Analytics - make sure you set your date back enough to cover the time prior to when you got hit in order to see if you have been hurt by any of the updates. I have been using this tool for several years and would definitely recommend it - I have done in several other Moz Q&As previously.
Samuel Scott's response mentions the post by Alan Bleweiss and he mentions this tool in it.

Definitely a good idea to check what pages you set up, when you put them together and compare that to the release of known updates to determine whether there is a correlation. If that isn't possible or is very labor intensive, you might do some research into the strategies and tactics you employed a year ago and make sure that they have not become punishable tactics in 2015 - sounds obvious but you never know.
You might also consider a website audit to see if that might illuminate a previously unknown problem.

Insane traffic loss and indexed pages after June Core Update, what can i do to bring it back?
Hello Everybody! After June Core Update was released, we saw an insane drop on traffic/revenue and indexed pages on GSC (Image attached below) The biggest problem here was: Our pages that were out of the index were shown as "Blocked by robots.txt", and when we run the "fetch as Google" tool, it says "Crawl Anomaly". Even though, our robots.txt it's completely clean (Without any disallow's or noindex rules), so I strongly believe that the reason that this pattern of error is showing, is because of the June Core Update. I've come up with some solutions, but none of them seems to work: 1- Add hreflang on the domain: We have other sites in other countries, and ours seems like it's the only one without this tag. The June update was primarily made to minimize two SERP results per domain (or more if google thinks it's relevant). Maybe other sites have "taken our spot" on the SERPS, our domain is considerably newer in comparison to the other countries. 2- Mannualy index all the important pages that were lost The idea was to renew the content on the page (title, meta description, paragraphs and so on) and use the manual GSC index tool. But none of that seems to work as well, all it says is "Crawl Anomaly". 3- Create a new domain If nothing works, this should. We would be looking for a new domain name and treat it as a whole new site. (But frankly, it should be some other way out, this is for an EXTREME case and if nobody could help us. ) I'm open for ideas, and as the days have gone by, our organic revenue and traffic doesn't seem like it's coming up again. My product category pages are not being indexed on google can someone help?
My website has been indexed on google and all of its pages can be found on google except for the product category pages - which are where we want our traffic heading to, so this is a big problem for us. Can Bundling Products Help eCommerce SEO?
We currently have over 13,000 products on our site. SeoMoz reports many duplicate pages, which are items that are very similar (different size, application, sku, etc.). Would it be prudent to create a bundled product that has one page, one description, a set of images and a table with add to cart buttons for all of the different products on that page? (called a bundled product in Magento). Then create 301 redirects from all of the individual pages and categories to the relevant new bundled product.
