Google Bot / SEO and Cookies

Hi,
I'm trying to monetise my website via a paid subscription / paid content strategy.
The plan is, after the user is on the website for
- 1min 30secs or clicks 3 map markers or visits 3+ pages
- A popup will appear asking for a signup + payment
- Cookie will be set for 6 months, if a users returns and cookie is detected (php) they will be redirected to sign up page
My site relies heavily on organic SEO, so my question is:
Will google bot be presented with this sign up stuff? Does google bot set cookies? will everything be indexed properly... And what affects on SEO?

I think i'll plan out this strategy better before I go ahead. I won't show the sign up after 1min 30secs, but let the user see the full text of a page from serp as the article. I think I will continue to restrict map marker clicks, after 3 clicks the markers will be unclickable and transparent - this is one of the most valuable parts of my website and I'm not sure how important that is for googlebot and search rankings. I'll also only ask for sign up on only certain pages. Perfect.
I really wanted a way to for people to see the content and helpfulness of the website, so this is perfect.

Only 1 flag is visible at a time, and from what i´ve read, Google does not index content that is not visible to the user without clicks, like content behind tabs. Reporting Webspam to Google
We are in ecommerce, and there are a few review sites that are dominating the rankings for our products. The sites are very good - very well written content (2000+ words) and visually appealing sites. The 2 main culprits are clearly black hat. One site's backlinks are pure spam, and the other is buying footer and sidebar links. Will ratting them to Google have any impact? If not, any suggestions on how to compete? Our competing pages are product descriptions, and creating a 2000 word product description seems inappropriate. Also, all of these products are brand new, and due to extensive media spends, the search volume is very high. Since they are beating us to the punch by getting good content posted first, they are proving difficult to displace.

Where do we focus from an SEO perspective?
I run a digital business development consulting company. Our core has always been centered around consulting with client to develop strategy and then working with a set of vendors in a variety of different services types to implement the strategy. Can Google read content/see links on subscription sites?
If an article is published on The Times (for example), can Google by-pass the subscription sign-in to read the content and index the links in the article? Example: http://www.thetimes.co.uk/tto/life/property/overseas/article4245346.ece In the above article there is a link to the resort's website but you can't see this unless you subscribe. I checked the source code of the page with the subscription prompt present and the link isn't there. Is there a way that these sites deal with search engines differently to other user agents to allow the content to be crawled and indexed?

Does Google bot read embedded content?
Is embedded content "really" on my page? There are many addons nowadays that are used by embedded code and they bring the texts after the page is loaded. For example - embedded surveys. Are these read by the Google bot or do they in fact act like iframes and are not physically on my page? Thanks

How do i redirect www.domain.com/ to www.domain.com/index.php
I keep getting in my analytics www.domain.com/ and www.domain.com/index.php how do i make it consistently redirect to one version and not to both.
