Sitewide nav linking from subdomain to main domain

I'm working on a site that was heavily impacted by the September core update.
You can see in the attached image the overall downturn in organic in 2019 with a larger hit in September bringing Google Organic traffic down around 50%.
There are many concerning incoming links from 50-100 obviously spammy porn-related websites to just plain old unnatural links. There was no effort to purchase any links so it's unclear how these are created.
There are also 1,000s of incoming external links (most without no-follow and similar/same anchor text) from yellowpages.com. I'm trying to get this fixed with them and have added it to the disavow in the meantime.
I'm focusing on internal links as well with a more specific question: If I have a sitewide header on a blog located at blog.domain.com that has links to various sections on domain.com without no-follow tags, is this a possible source of the traffic drops and algorithm impact? The header with these links is on every page of the blog on the previously mentioned subdomain.
**More generally, any advice as to how to turn this around? **
The website is in the travel vertical.

1, if you spot clearly spammy and unnatural links.. go ahead and disavow them. Keep in mind that there is the possibility to disavow entire domains. Here for more information about it. Disavow backlinks - Google Search Console.
2, No, sitewide links from a blog or in any part of your own website won't be a cause of penalty like this one. Google is able to recognize sitewide links a few years back. I wouldn't worry about that.
3, There are many areas to focus after an organic penalty. I'd suggest trying to understand which queries and URLs are the ones losing traffic and rankings, mostly from Google Search Console. Then, analyze what's going on with the User Experience and Site Speed, comparing your website with the ones that outrank you. And, last but not least, content! Check your content whether is the one that should be answering user's queries.

Recently i bought a domain from godaddy auction which is 23 years old and have DA 37 PA 34 Before bidding i check out the domain on google using this query to make sure if pages of this website are showing or not (site:mydomain.com) only home page was indexed on google. Further i check the domain on archive web the domain was last active in 2015. And then it parked for long about 4 years. So now my question does google consider these type of domain as new or will sandboxed them if i try to rebuild them and rank for other niche keywords ? Because its been 4 weeks i have been building links to my domain send several profile and social signals to my domain. My post is indexed on google but not showing in any google serp result.

Tiered back links
Playing catch up with latest SEO techniques and wanted to ask the community what opinion is with generated tiered back links. For example, in one month having - 50 tier one links, 250 tier two links and 1000 tier three links generated within articles forums, social networks, guestbooks etc. In my view this is blackhat, my question is - is this still acceptable? or will it be damaging my domain? Secondary Domain Outranking Master Website
IEEE is a large professional association dedicated to serving engineers. The IEEE Web Presence is made up of flagship sites like IEEE.org, IEEEXplore, and IEEE Spectrum, mid-tier sites like Computer.org, and smaller sites like those dedicated to specific conferences. It is unclear exactly when this started - but searches in Google for [ieee] currently return ieeeusa.org before ieee.org. This is troublesome, as users are typically looking for IEEE.org with such a general query. ieeeusa.org is a site that has a much narrower focus - it is dedicated to public policy. IEEE.org is one of the strongest domains - I am thinking that this is a glitch of some sort. I am removing a stale sitemap that is referenced in robots.txt (though again, I'm not seeing any issues with other pages - its just two queries that are trouble: [ieee] and [about ieee]. Cutting off the bad link juice
Hello, I have noticed that there is plenty of old low quality links linking to many of the landing pages. I would like to cut them off and start again. Would it be ok to do the following?: 1. create new URLs (domain is quite string and new pages are ranking good and better than the affected old landing pages) and add the old content there 2. 302 redirect old landing pages to the new ones 3. put "no index" tag on the old URLs (maybe even "no index no follow"?)or it wouldn't work? Schema.org tricking and duplicate content across domains
I've found the following abuse, and Im curious what could I do about it. Basically the scheme is: own some content only once (pictures, description, reviews etc) use different domain names (no problem if you use the same IP or IP-C address) have a different layout (this is basically the key) use schema.org tricking, meaning show (the very same) reviews on different scale, show a little bit less reviews on one site than on an another Quick example: http://bit.ly/18rKd2Q

Strange Pingback/Blog Comment Links
On one of my sites I've noticed some strange links from Google Webmaster Tools recent links feature. They are pingbacks/blog comments but they are using keyword anchor text and linking to my site. I know we are not doing this. Should I be concerned about this possibly being negative SEO? Here's a sample (be careful, shady site)

Site being targeted by hardcore porn links
We noticed recently a huge amount of referral traffic coming to a client's site from various hard cord porn sites. One of the sites has become the 4th largest referrer and there are maybe 20 other sites sending traffic. I did a Whois look up on some of the sites and they're all registered to various people & companies, most of them are pretty shady looking. I don't know if the sites have been hacked or are deliberately sending traffic to my client's site, but it's obviously a concern. The client's site was compromised a few months ago and had a bunch of spam links inserted into the homepage code. Has anyone else seen this before? Any ideas why someone would do this, what the risks are and how we fix it? All help & suggestions greatly appreciated, many thanks in advance. MB.

Thought on optimising the perfect keyword location link
My site works a bit like a directory, so say I have a page called "Ice Cream Vendors" - on that page I would talk a bit about Ice Cream Vendors, then I will have a list of Ice Cream Vendor Locations. My list of locations can be quite big depending on the product and the amount of locations they occur in - when you click a location, it goes to a page showing all "ICeCream Vendors" in that location. So Currently I will have a table on the page a bit like this: ICE CREAM VENDOR LOCATIONS

1/. Build it for users and not have perfect anchor links, and loose in SEO?
2/. Build a perfect SEO links and make it less usable and looking spammy? OR 3/. Deliver the search engine the perfect SEO links, and the user the userfriendly version? In this I mean I could do the following:
