Links and index missing from Google Webmaster Tools!

I've been using a wordpress blog and using google analytics and webmaster tools. I'd never done very much optimizing of my site, my strategy had always been to just keep writing relevant posts and let google do the rest. At some point I installed a SEO plugin to wordpress and did a tiny amount of tweaking, but I noticed that in my webmaster tools page, all my "links to this site" links are gone! My site map says 42 pages submitted, 42 pages indexed, but all the links that I've built over the past few years are missing, and I also notice that I can't find my main landing page in the index anymore. I know there are indexed sites out there that link to me, but they aren't being reflected anymore. Did I anger google by using SEO plugins within wordpress? I'm fairly certain I wasn't doing anything sketchy.

No, I only have one. At one point, I was using www. but I later did a change-of-address to the non-www version. I only have the non-www verified now.

I hope I don't sound like a broken record, since I just suggested this in another question, but do you have both the www and non-www version verified in Google Webmaster Tools? If there are links to the www version and you only have the non-www version verified, that may be a reason you're not seeing everything.

"index.htm" for all url's in google analytics
I don't have this issue with other wordpress websites, only this one website, and I don't know what's causing the issue: Google Analytics is adding an "index.htm" to every single page on the website. So it is tracking the pages, I see no errors - is it tracking the right page? When I click on the page link in a report, I naturally go to a "404 page not found" since the website address isn't "www.example.com/rewards/index.htm" - but instead the actual address would be:

"www.example.com/rewards/". I have navigated to View Settings in GA to insure "default page" is empty. Although adding anything else to this field does not effect the page url in analytics reports either. Could it be htaccess file - or a plugin effecting the htaccess file?_Cindy0 -
Google Analytics global page empty
Hello, I don't know what happened with my Google Analytics initial page. For around a week I have there all my websites, but they show no results on global page. Huge Decline in Links
Good Morning Everyone, Looking for some feedback as to why all of my Backlink metrics might be way down (as well as rankings)... Please see the details below that show some of the metrics from MOZ reports from August and from October. Does anyone know why these metrics are all so down? We have not done any link removal exercises or anything that would cause this drop --- please let me know if there is any insight any of you have as to what is the reason for this drop. Google Webmaster Tools, about multiple entries for your website
Hi I have a doubt about Google Webmaster Tools or Central as it is call today. I remember that google recommended to have one profile of your website for each domain structure. Let me try to be more clear one profile for http://www.yoursite.com, an other for http://yoursite.com, an other for https://www.yoursite.com, etc. Then in each of them we uploaded our sitemaps and cross our fingers. Now from my experience always the complete url have better index status from the sitemap. Now my question is, today as Google requested all our websites run under https, so conserving the other profiles is affecting how google index our pages? shall we have to delete the old profiles or is better to maintain them? Links From Public Info
Hi guys, I'm conducting a link analysis for one of my websites and I have found a few potentially damaging links. However, there are some people who I have contacted about removing links who have said that they will not remove my link because they are using data that is publicly available. Is there anything I can do to get those links removed rather than diavow? Thanks.

Number of clicks / organic traffic - different data in Google Analytics and Webmaster Tools
Hi. I have a little problem. When I open Google Webmaster Tools I see 3000 clicks (in Traffic - Search queries - Clicks). But when I open Google Analytics I see much more visits from search engine (Google) - it´s 4-5 times more! It´s a huge difference, don´t you think? Do you know, where is the problem? What causes this diffence? thanks a lot

Goal tracking in Google Analytics
Hi folks I read from various sources that if you setup goals in Google Analytics each of these goals can only be fulfilled once per visit. Also some sources suggesting that only one goal from each goal group can be fulfilled per visit. On our site we have a goal for external links since this provides value to partners. Some users do open an external link in a new tab, then come back to the main site. Any further goal completions would then not get tracked. Since we apply a result based payment model for our work this means we are literally loosing money. Anyone has official info from Google on this? Can it be configured? How long is a visit? Fb, twitter, etc stats tool?
I once saw a tool (from Distilled, I think?) where you would input your blog post or page URL, and it would give you a table showing how many Facebook likes, Tweets, etc that page has gotten. Does anyone have the URL for this or a similar tool?
