Site Architecture Trade Off

I'm looking for some feedback regarding a site architecture issue I'm having with a client. They are about to enter a re-design and as such we're restructuring the site URLs and amending/ adding pages.
At the moment they have ranked well off the back of original PPC landing pages that were added onto the site, such as www.company.com/service1, www.company.com/service2, etc
The developer, from a developer point of view wished to create a logical site architecture with multiple levels of directories etc. I've suggested this probably isn't the best way to go, especially as the site isn't that large (200-300 pages) and that the key pages we're looking to rank should be as high up the architecture as we can make them, and that this amendment could hurt their current high rankings.
It looks like the trade off may be that the client is willing to let some pages be restructured so for example, www.company.com/category/sub-category/service would be www.company.com/service.
However, although from a page basis this might be a solution, is there a drawback to having this in place for only a few pages rather than sitewide? I'm just wondering if these pages might stick out like a sore thumb to Google.

Firstly URL effect is minor in comparison to the actual navigational hierarchy.
I give preference to short and neat URLs however www.company.com/category/sub-category/service doesn't sound terrible to me. What would be my primary concern is if this is how you get to that page:
Home > Category > Sub Category > Service (3 clicks)
If this "Service" is a key service to your client then it would be wise to create navigational wormholes to drill through from say home page or top level category page and label it as "popular" or within a piece of text.
In a website with 200-300 pages PageRank distribution and indexation should not be a problem (assuming you have decent links) so there is no huge need for flattening site architecture to the point where you have 1000 links on each page.
I have heard Matt Cutts validate this point in at least two or three of his videos stating that linking your main content from as high as possible is the key.

Open Site Explorer Question
In OSE I have 3 of my top 5 pages as store.com, store.com/Default.asp, and store.com/default.asp -- I have a canonical version of at store.com/default.asp. I have inbound links coming to all three urls -- b/c OSE is listing these as seperate pages does that mean the link juice is not being consolidated? Or is this not something to worry about?

Duplicate Content on Multinational Sites?
Hi SEOmozers Tried finding a solution to this all morning but can't, so just going to spell it out and hope someone can help me! Pretty simple, my client has one site www.domain.com. UK-hosted and targeting the UK market. They want to launch www.domain.us, US-hosted and targeting the US market. They don't want to set up a simple redirect because a) the .com is UK-hosted b) there's a number of regional spelling changes that need to be made However, most of the content on domain.com applies to the US market and they want to copy it onto the new website. Are there ways to get around any duplicate content issues that will arise here? Or is the only answer to simply create completely unique content for the new site? Any help much appreciated! Thanks

Pros & Cons of deindexing a site prior to launch of a new site on the same domain.
If you were launching a new website to completely replace an older existing site on the same domain, would there be any value in temporarily deindexing the old site prior to launching the new site? Both have roughly 3000 pages, will launch on the same domain but have a completely new url structure and much better optimized for the web. Many high ranking pages will be redirected with 301 to the corresponding new page. I believe the hypothesis is this would eliminate a mix of old & new pages from sharing space in the serps and the crawlers are more likely to index more of the new site initially. I don't believe this is a great strategy, on the other hand I see some merit to the arguments for it.

How do you find bad links to your site?
My website has around 900 incoming links and I have a Google 50 penalty that is sitewide. I have been doing research and from what I can see is that the 50 penalty is usually associated with scetchy links. The penalty started last year. I had about 40 related domains to my main site and each had a simple one page site with a link to the main site. (I know I screwed up) I cleaned up all of those links by removing them. The single page site still exist, but they have no links and several of them still rank very well. I also had an outside SEO person that bought a few links. I came clean with Google and told them everything. I gave them all of my sites and that the SEO person had bought links. I gave them full disclosure and removed everything. I have one site that I can't get the link removed from. I have contacted them numerous times to remove the link and I get no response. I am curious if anyone has had a simular experience and how they corrected the situation. Another issue is that my site is "thin" because its an ecommerce affiliate site and full of affiliate links. I work in the costume market. I'm also afraid that I have other bad links pointing to my site. Dooes anyone know of a tool to identify bad links that Google may be penalizing me for at this time. Is it possible to build a new site and replace it
Hi i have a site that i want to re build because it has moved away from what i wanted it to do and deleted a lot of the site and due to this has caused a lot of errors. My site is built in the old joomla and i want to build a brand new site in the new version. My site in2town.co.uk which is a lifestyle magazine runs very slowly and what i want to do because it has a lot of problems under the google webmaster control panel, is to rebuild the site and turn it back into the site it should be instead of trying to make it into so many different things. The problem i have is, i have thousands and thousands of great links going to the site and i am worried about losing these links. It would take me about a day to turn it into the site it should be and improve it. My hosting company have said that i can put it under a sub domain the new site and then when i have built it, they can then move it under the correct name. But what i am worried about is, the site is very slow at the moment, and i am worried that by doing this that it would not solve the problem of making it faster even though i have a dedicated server. I want the site to be brand new with no errors and i am worried by doing this that the site will run slowly because i am still working off the old script. I have tried migrating the older version into the new joomla but it could not be done and caused problems so this could be my only other option. Any advice would be great
