Am I missing something if I absorb one site into another?

We are absorbing one of our sites into another and I want to make sure I am not missing anything. The site that is being absorbed will no longer exist as all the content has been replicated/duplicated on the main site.
About a month ago we added canonicals to all the duplicate content to point to the new site it will be a part of. That went very well and organic traffic continued to flow to those pages on the new site.
We recently (yesterday) used 301s on all the pages using mod_rewrites and redirected the domain name from the old site name to the new one. Using mod_rewrites we redirect any other page linking to that domain to www.newsite.com?ref=oldsite.com. So far I dont see anything coming in on an unexpected link.
I still need to tell Google via Webmaster Tools that the oldsite is now on newsite.com correct?
Is there anything else I might bump into that we havent thought of?

I think WMT is sometimes annoying about it, but it makes sense. If you're pointing the whole site to a different site, I guess it makes sense that they want to verify you control the domain, and not just that one specific subdomain.
One other thing I would do is review your backlink profile - if there are some juicy links in there that you want to preserve and not lose some of their strength due to 301 depletion, I'd contact the webmasters and inform them of the change, asking them to update their links to the new URL to make sure you don't encounter any issues in the future.

Well, to help the situation. I tried to use WBT to redirect and got this error message.
We couldn't verify oldsite.com. To submit a change of address, oldsite.com must be verified using the same method as www.oldsite.com. Add oldsite.com to your account and verify ownership, then try again.
I had www.oldsite.com in WBT and used it fine all the time. Is it because my DNS has already taken over and it cant find the verification file on the oldsite?
Update, I was able to add a site in WBT for oldsite.com and verify it. Then I was able to move www.oldsite.com to www.newsite.com (oldsite.com is also moved to www.newsite.com)
To move a site you need both www.site.com and site.com in WBT and verified? I did not know that.

Unnatural links from your site
Hi, 24 February got this penalty message in Google webmaster tool. Google detected a pattern of unnatural, artificial, deceptive, or manipulative outbound links on pages on this site. This may be the result of selling links that pass PageRank or participating in link schemes. Already removed all the link on the blog and sent reconsideration request to Google spam team. How can I get Google to forget an https version of one page on my site?
Google mysteriously decided to index the broken, https version of one page on my company's site (we have a cert for the site, but this page is not designed to be served over https and the CSS doesn't load). The page already has many incoming links to the http version, and it has a canonical URL with http. I resubmitted it on http with webmaster tools. Is there anything else I could do?

Redirecting one ecommerce site to another
Hi I'm planning to redirect one large ecommerce site to another. Here's how I was thinking of doing it: crawl both sites with Xenu and export urls to a CSV match urls where possible, redirecting pages from site A to relevant ones in site B all others will be redirected to site B's home page Now, I'm dealing with thousands of URLs here, so any way to make it easier would be great. Could this mean just redirecting all of Site A's pages to Site B's homepage would be worth it? Or does redirecting relevant pages where possible seem the best idea? Thanks guys!

Why does my site have a PageRank of 0?
My site (www.onemedical.com) has a PageRank of 0, and I can't figure out why. We did a major site update about a year ago, and moved the site from .md to .com about 9 months ago. We are crawled by Google and rank on the first page for many of our top keywords. We have a MozRank of 4.59. I figured this is something that would just take time to work out of the system, but nothing seems to change while we patiently wait. One more thing to note - when a user comes to the homepage (city selector) and selects their region they will then be cookied and directed to their relevant city site on subsequent visits. But even our city-specific pages (ie www.onemedical.com/sf) have pageranks of 0. My management team keeps asking me about this and I suspect there is something silly that we keep overlooking...but for the life of me, can't figure it out. Any help would be appreciated.

Am I missing something?
Hey guys, First of all, a big thanks to SEOmoz and the community. I've been an avid reader for about a year now and have seen some great improvements. I'm always focusing my efforts on strategies that work well for my niche. Although I've come accross one of my competitors that doesn't seem to have much going for him, although he ranks very well. His root domain is ****E and the URL where (seemingly) spammed links point to is ***. If you do a site: command he has 1000+ pages although most consist of "events calendar" (empty). Also, I ran some of his content through copyscape and there seems to be multiple versions of it throughout the web. After all this, he ranks very well for money keywords in our niche, although his on-page is horrible so there are many opporunities I've capitalized on. Is there something I'm missing? I'm trying to find the value in his website but its not very clear to me since his backlink profile is (seemingly) junk and his on-page goes against all I was told to implement.
