How to understand Link Detective results

When running my website on link detective I found that 40% of my links were unknown and 41% were dead.
I have a very strong affiliate network and it seems like most of the unknown are from affiliates. How should I interpret the dead links - is this harming my site?

I assume the dead links can be A. Broken or B. No longer linking to you - It may not mean the site is not linking to you as they may have moved the link to another page etc. just that the exact link that have previously been seen, is no longer.
If the links gave you a rank boost, and are no longer linking to you - yes they could harm your site in terms of rank loss, otherwise I would not worry too much.

Are you still disavowing links?
In light of the Penguin update a few months back, are you still disavowing links? Penguin is meant to now ignore spammy links, meaning that manual disavow via Search Console is not needed. However, the feature stills remains in Search Console, suggesting that it is still helpful (or have Google just not got around to removing it yet?) Be interesting to hear your thoughts.

A few questions about unnatural links
i have just had another reconsideration request rejected by Google. In my rejection message they have given me 3 examples of unnatural links, but two of them I have had nothing to do with. My website is http://www.seoco.co.uk Here are the 3 links they mentioned: http://www.pyjamapeople.com/articles/authors/107/David-Eaves http://www.timeandattendance.co.uk/blog/?tag=access-control http://www.worx.at/blog/und-punkt/ the 1st one is just a website that republished one of my articles, I never submitted there or anything. Do I need to contact every single website that republished one of my articles and get those removed? Are they not classed as natural? Also, the page is not even cached by Google, why are they telling me to get rid of links that are not even in their index? The 2nd link is a client site and is definitely unnatural, I removed my link from the main part of the site a while ago but the blog footer was not updated, I will take care of that one. The 3rd link is a totally natural blogroll link that I had nothing to do with. What do you think I should do about it? Should I mention to Google on my next reconsideration request that it is in fact natural, or should I just bite the bullet and get it taken down? To Fix An Incoming Link Or Not?
I recently received a unnatural link notice from Google. The thing is, I haven't done any link building in the last two years. So, I looked at my latest links report within Google Webmaster Tools and see where one of our dealer's website has been updated recently and now includes a site-wide link to us. Site note: My brand name as the anchor text ... no keywords nearby. I think this is what may be causing the problem because nothing else within the report really jumps out at me. Also, it lines up with the timeline. It looks like they changed their site to include the link at the beginning of April. Google was noticing the links throughout April and to the present. I got the notice May 19th. Now, I have a good relationship with this dealer and can have him change anything I want at the drop of a hat. The question is, by having him change it am I admitting to Google wrongdoing and thus hurting myself by inviting further scrutiny. Should I leave it as is since it truly is a legitimate link? Google having false positives like this really muddies the water. Thanks guys!

Root Domain Link for Affiliate's Link
It seems my affiliate link: http://www.hrmsplugins.com?partners=21 is not being considered as a "root domain" backlink when this link is used on their website. Is there a reason for this?

Are the following considered bad links for Link Building.
I've been doing a lot of research lately on link building & I've read a lot about having a diverse amount of links. Social links, Blog links, comment links, footer links, No follow links, Directory links as well as links with Anchor text URL match, brand match, partial brand match, non-descriptive, and with keywords. But there is a lot of talk of removing those links that look like a site that's built just for link building purposes.... but Directories are basically built for link building are they not? I'm wondering if anyone can tell me if they feel links from the following directories would be bad links. How do I stop Spammy links?
I've just taken over a clients site, and they are clearly being penalized for theier previous agency having purchased from a link network. They have thousands of low value links. Once I have identified them, how do I stop them? Is there a code, or a blocker or something that I can use to reject the links? Thanks in advance guys.

Article Links
I write and publish artcles. Typically I publish them on a few top article sites like EZineArticles. The articles then get picked up by other sites, often numbering in the hundreds. All of the articles are published with a link back to our website using a keyword. Are there any SEO risks in this type of link proliferation?
