10,000+ links from one site per URL--is this hurting us?

We manage content for a partner site, and since much of their content is similar to ours, we canonicalized their content to ours.
As a result, some URLs have anything from 1,000,000 inbound links / URL to 10,000+ links / URL --all from the same domain.
We've noticed a 10% decline in traffic since this showed up in our webmasters account & were wondering if we should nofollow these links?

Unfortunately, it is very situational and tough to tell without seeing the sites. I tend to agree with Marcus that it generally makes me a little nervous, but Zachary is right - sitewide links aren't necessarily bad. They just tend to be associated with quality issues, especially on large scale. Still, one site is one site. Worst case, those links are probably just being devalued (in other words, Google is turning down the volume on them).
If you're sharing content across the two sites, you might want to try a cross-domain canonical tag instead. It really depends on the degree of the duplication. Still, a link bank from each piece of content to the original content is generally a good idea.
Any sitewide links, like footer links, on top of that, are probably very low value. Whether I'd remove, nofollow, or leave them alone, though, really depends a lot on the quality and the relationship between the two sites.

Is it a link or is it a canonical? If it is a link to the canonical then I would not imagine it is going to help anyway but personally, I would try to have high quality links and not these mass link bombs, it's just asking for trouble and you won't get 100,000 links worth of benefit anyway.
As ever, hard to be precise without seeing the site in question but... I would edge towards no follow here.

Yes, so, basically, it is 1 million links to one URL, and other URLs have 10,000+ links. This happened because they use our content, and we canonicalized all of their content to us.
In most cases, the anchor text is the same throughout.
It is a reputable domain that is linking to us.
Should we no-follow these links? It would be quite difficult to remove them all-together.

You're essentially asking if sitewide links are OK. Yes, they are.
Marcus makes a good point: if any of the pages are poor in quality, you'll notice a decline in value. Your priority should be ensuring all of the pages are high in quality, or at the least noindexed. The problem with WPMU was that they can't control the quality, so they just took the links out. Sounds like you are in a position to keep the links, but do a bit of cleanup.

Just to clarify, are you saying that you have some sites with like a million pages and that these sites have a footer or template link to another site?

I am not 100% clear here so as ever, examples would be useful but I really can't see that one domain putting a 1,000,000 inbound links to a single page on another domain as being anything but a bad, bad thing. Combine that with some dodgy anchor text and you are on the road to ruin.
It's a shot in the dark without an example but I would suggest an nofollow given what we know.

Howdy! Whilst looking through a few clients via the 'site:' function i've noticed that the order of pages can sometimes begin with the homepage and follow the hierarchy that is laid out on the site. 301's, Mixed-Case URLs, and Site Migration Disaster
Hello Moz Community, After placing trust in a developer to build & migrate our site, the site launched 9 weeks ago and has been one disaster after another. Sadly, after 16 months of development, we are building again, this time we are leveled-up and doing it in-house with our people. I have 1 topic I need advice on, and that is 301s. Here's the deal. The newbie developer used a mixed-case version for our URL structure. So what should have been /example-url became /Example-Url on all URLs. Awesome right? It was a duplicate content nightmare upon launch (among other things). We are re-building now. My question is this, do we bite the bullet for all URLs and 301 them to a proper lower-case URL structure? We've already lost a lot of link equity from 301ing the site the first time around. We were a PR 4 for the last 5 years on our homepage, now we are a PR 3. That is a substantial loss. For our primary keywords, we were on the first page for the big ones, for the last decade. Now, we are just barely cleaving to the second page, and many are 3rd page. I am afraid if we 301 all the URLs again, a 15% reduction in link equity per page is really going to hurt us, again. However, keeping the mixed-case URL structure is also a whammy. Building a brand new site, again, it seems like we should do it correctly and right all the previous wrongs. But on the other hand, another PR demotion and we'll be in line at the soup kitchen. What would you do?

URL Question and Advice on Site Architecture
Good morning one and all, i have a specific question pertaining to my Domain Migration Website URL structure. I have a computer repair business that I am re branding and my question at this point is centrally focused on how to best handle my URL naming structure that will best suite my needs for my the Search Engines and also my customers UX while not looking SPAMMY I am a web developer and SEO and I am building a SILO Site Architecture in WordPress using Pages (not Posts) so no discussion is need on the Permalink structure. I am attaching several Images below of Screen Shots of the new site that I have designed so that you may look at them and see the Silo Architecture Layout in action for the most part. OK, here we go. Looking at the Silo Mast Head, we can see that the following Main Menu items each represent a specific Silo Theme Silo Theme # 1 - COMPUTER REPAIR Silo Theme # 2 - VIRUS REMOVAL Silo Theme # 3 - PHONE REPAIR Silo Theme # 4 - NETWORKING Silo Theme # 5 - DATA RECOVERY My specific question is, if /computer-repair/ is a main silo theme (WP -Parent Page) and /laptop-repair/ is a (Child Page) of Computer Repair is the following example below (the actual URL string) going to 'trigger' a SPAM signal to either the user or GOOGLE or both?? URL String: http://www.pcmedicsoncall.com/computer-repair/laptop-repair/ Here's another example with the VIRUS REMOVAL SILO http://www.pcmedicsoncall.com/virus-removal/malware-removal/ Seeing how computer repair is the main silo theme that cannot be changed in the URL Structure (it can) but I wont change it seeing how COMPUTER REPAIR is the single largest keyword phrase used by individuals when they are looking for computer repair. Secondly, - LAPTOP REPAIR is also a Keyword Phrase that that has HIGH search queries that I am trying to rank for and that too (ideally) should also not changed! How do I deal with this situation? Or, am I seeing this in a overly paranoid way? I currently have the site allowing only my IP Address so I am afraid that the screen shots below is all that I can do on this in lieu of actually visiting the Site Currently, I have my URL Structure where Wilmington NC immediately follows the targeted keyword phrase for the Silo Theme like below http://www.pcmedicsoncall.com/virus-removal-wilmington-nc/malware-removal/ The example above, - including the location after the keyword phrase does look much more attractive and breaks it up so it does not read SPAMMY and it will help with SEO but yet another problem exists using the location after the keyword phrase which I explain in detail Below. On top of doing a complete re-branding Domain Change I am actually going to be relocating myself and my business to Charlotte, NC at the end of the summer so I have serious doubts if using Wilmington NC within the URL structure would be a wise idea considering that I will be relocating and an internal 301 Redirect on a Newly Migrated site 2-3 months after the initial site migration and site setup may have some negative impact and confuse Google and compound the situation thus much further despite the fact that it would immediately help me bounce back up with my rankings after the migration process. Does it make sense to combine multiple news sites under one domain?
My company operates multiple news site brands across several markets and typically operates one website per market/brand. We've been advised that in the case of one of the newer markets, where each brand might only be publishing 3 articles a week, that combining all that market's brands under one domain will drive higher traffic from search because Google values higher article flow. Getting this done will be a lot of work. Is the juice worth the squeeze? And assuming we get the UX right and execute 301 redirects correctly, are there major risks to search traffic?

Best way to find broken links on a large site?
I've tried using Xenu, but this is a bit time consuming because it only tells you if the link sin't found & doesn't tell you which pages link to the 404'd page. Webmaster tools seems a bit dated & unreliable. Several of the links it lists as broken aren't. Does anyone have any other suggestions for compiling a list of broken links on a large site>

Site Wide Internal Navigation links
Hello all, All our category pages www.pitchcare.com/shop are linked to from every product page via the sidebar navigation. Which results in every category page having over 1700 links with the same anchor text. I have noticed that the category pages dont appear to be ranked when they most definately should be. For example http://www.pitchcare.com/shop/moss-control/index.html is not ranked for the term "moss control" instead another of our deeper pages is ranked on page 1. I recently had my second run-in with a penalty at Google that appears to punish sites for excessive internal linking with "optimized" (or "keyword stuffed anchor text") links. When the links were removed (in both cases, they were found in the footer of the website sitewide), the rankings were restored immediately following Google's next crawl, indicating a fully automated filter (rather than a manual penalty requiring a re-consideration request). Do you think we may have triggered a penalty? If so what would be the best way to tackle this? Could we add no follows on the product pages? Cheers Todd0 -
