Why does my site only have 4 internal followed links/internal links?

When using Open Site Explorer my site is winning in many categories but lacking in others as compared to competitors. I intend to improve on this but am a little confused by the extremely low number of "internal followed links" and "internal links" at just 4. My competitors have much more than that.
Does this mean links to the root domain? Total internal links? I have many internal links so I'm having a hard time figuring this one out. What four internal links are getting noticed?
I just went through and changed all the links that went to index.html to link to the root domain at www.njlimocarservice.com as I just found a Q&A that indicates this was better. So as of Wed at 5:45 PM all my links to the homepage went to index.html and not the root which is no longer the case. Not sure if this matters.
At the same time I also just put a 301 from index.html to redirect to www.njlimocarservice.com.
Any help appreciated!

I think you've already taken the correct course of action here. Take a look at this OSE result, comparing your Root Domain with /index.html..
The lack of internal links to your Root Domain is a result of your menu structure linking to /index.html before. The recommended thing to do would be exactly as you have done, change all the links to point to the Root Domain, and 301 /index.html to the Root Domain, too.

Other sites linking to our site through sitewide footers
Hello, We have other sites linking to our site through images in sitewide footers, resulting in a link from every page of each site. Those sites are not owned by us and they decided to link to us on their own. They usually link to us as their "sponsor" or "partner", sponsor as in sponsor of some event and partner as in we sometimes work together on joint initiatives. I've searched Moz forum and other articles, but haven't been able to find an answer to this question. We'd like to make sure Google doesn't consider it to be spammy and we don't get any sort of penalty. Should we ask them not to link to us through those images in a sitewide footer or ask them to simply add "nofollow"? We don't want to remove those links if they are not considered to be harmful and removing them will hurt our DA/PA.

Free tool which includes a link back to my site
On one of my sites I provide a free tool to other webmasters to use that allows them to copy some code to use the free tool on their website and under the tool on it says "Powered by: mysite.co.uk" with a link to "mysite.co.uk". Now I have no real control over which sites can come and use this free tool (a tool to test how fast an internet connection is), on the whole though it is aimed at a specific niche but a range of sites do use it which means good or crap sites can pick up the free code to place into their sites. The link to mysite.co.uk is now always mysite.co.uk as the anchor text, I used to use the websites name (which is the actual name of the URL - link to site at end of post) so the links were keyword rich but only to my sites genuine name, however I now just leave it as the URL to my site. I am not aiming to do anything untowards with the linking other than to get the acknowledgement that it was provided for free by my site, however I'm wondering if google etc will be able to tell they are natural and not dodgy? Internal linking anchor text with automated ASP.NET link building
Hi Everyone I really need some help here, the problem I have must be one that many have. I have a simple e-commerce style website so 1 product page can in fact get 40-50 internal links to it. These links come from a mixture of: 1. The parent category pages that the product sits on (Rugged PDA) and in turn the 10 filter pages of this category page (Rugged PDA, ordered by battery size). 2. Alternative product list on other product pages, So many products link to each other as alternatives. From Google analytics we can see that visitors like to browse product to product seeing 5 alternatives on each page with titles like "Smaller", "more rugged" etc. 3. Manufactuer pages, so we have a link to each product from each manufacturer home page where we talk lots about each manufacture we resell. We also have links from images used in the website. So its a nice usable website but we're finding that Google is still telling us in Webmaster tools that it thinks some links are dubious and we're trying to find out why. We only now have 190 external links to the website, most are internal and from the website or our blog on a subdomain. The problem we think is that we generate the category and products pages all dynamically so the anchor text is looking the same. Will this potentially create issues for us? Dave

One client, one b2b site and one b2c site - linking relationship
I have a client that has 2 websites in a particular industry. The first website concentrates on advertising services and products to other organisations/companies but does not sell anything online. The second website is an ecommerce site with many products from the same industry and is more a b2c operation. Would it be considered ok to add maybe 5 footer links from one to the other and vice versa? considering that they are footer links and will ultimately increase total links pointing to both site exponentially. Both sites are hosted in the same location.
