Fix Bad Links in Google

I have a client who had some grey hat SEO done in the past. Some of their back links aren't from the best neighborhoods.
Google didn't seem to mind until 9/28, when they literally disappeared for all searches except for their domain name. Google still has their site indexed, but it's just not showing up.
There are no messages in Webmaster Tools.
I know Bing has the tool where you can disavow bad links and ask them to discount them. Google doesn't have such a tool, but what is the strategy when you don't have control over the link sources, such as in blog comments?
Could this update have been a delayed Penguin ranking change from the latest Penguin Update on the 18th?

That is an excellent point and I hope it is a Panda update rather than a Penguin. Fixing content on the website will be exponentially easier than trying to track and remove links.
It very much looks like a Penguin penalty, though, and I didn't think Panda acted like this.

That is the exact phrase on one of the inner pages. It looks like this domain "http://ip-72-167-48-40.ip.secureserver.net/" is now ranking above their actual domain, which you can see if you click the link to see the "entries that they omitted"
I've never seen a domain like that, but I assume it's the result of something GoDaddy is doing on their hosting end.
Anyway, it's very curious. Any other thoughts would be more than welcomed.

I don't have an answer for all of your questions, but this Panda update may be the cause of the rankings drop:

It's more likely to have affected a site based on content than links, however. Unless you're working with an Exact Match Domain, I'd guess this is the most likely cause of any significant ranking drops from the date you mentioned.

Malicious links on our site indexed by Google but only visible to bots
We've been suffering from some very nasty black hat seo. In Google's index, our pages show external links to various pharmaceutical websites, but our actual live pages don't show them. It seems as though only certain user-agents see the malicious links. Setting up Screaming Frog SEO crawler using the Googlebot user agent also sees the malicious links. Any idea what could have caused this or how this can be stopped? We scanned all files on our webserver and couldn't find any of malicious links. We've changed our FTP and CMS passwords, is there anything else we can do? Thanks in advance!

Regular links may still
Good day: I understand guest articles are a good way to pass linkjuice and some authors have a link to their website on the "Author Bio" section of the article. These links are usually regular links. However, I noticed that some of these sites (using wordpress) have several SEO plugins with the following settings: Nofollow: Tell search engines not to spider links on this webpage. My question is: If the setting above was activated, I would assume the author's website link would look like a regular link but some other code could still be present in the page (ex, header) that would prevent this regular link from being followed. Therefore, the guest writer would not experience any linkjuice. Any idea if there's a way of being able to see if this scenario is happening? What code would we look for?

How do you check if a website has a link network (From the same C Class)
Hello Mozzers, I'm conducting a link audit and I see a red flag for one of my guest blogs i did in 2012. let's say the IP of the website was 62.658.62.9 Little did I know that the blogging website is a link network with the same content on each IP via it's specific C class: 62.658.62.9 62.658.62.10 62.658.62.11 ETC... How does one find a website to blog on and check to see if they have a blog network or better yet, see if there is a similar distinction of duplicate sites based on its C-class?

Should I report this to Google and will anything happen ?
Hi, I am working with a client and have discovered that a direct competitor has hidden the clients business name in meta information and also hidden the name on the page but off to the side. My intention is to ask the company to remove the content, but the client would like me to report it to Google. Is this a waste of time and what request in webmaster tools should I use. The name is not a trademark but the business name is not generic and it is an obvious attempt to target my clients business. Any help would be appreciated, Thanks in advance

Links via scraped / cloned content
Just been looking at some backlinks on a site - a good proportion of them are via Scraped wikipedia links or sites with similar directories to those found on DMOZ (just they have different names). To be honest, many of these sites look pretty dodgy to me, but if they're doing illegal stuff there's absolutely no way I'll be able to get links removed. Should I just sit and watch the backlinks increase from these questionable sources, or report the sites to Google, or do something else? Advice please.

I've done some link building on my website... why is google showing this?
Hi guys, it seems Google is going crazy as always, basically sometimes i'm ranked first page sometimes i'm not there, not sure if it's because of my link building and Google is indexing the links. At the moment in IE i'm top 3-4 for this keyword however the Title tag is not what I set it to be it's basically taking the product name then adding something after it. (I know google sometimes changes to what they want if they feel its more relevant but it isn't in this case) Not sure if this is normal for my keyword to keep appearing then dissapearing in Google. I noticed in FF my keyword isn't there but in IE it is. I've logged out of my Google account deleted all history/cookies etc. Even checked on my friends computer. Hope this makes sense and i'm not going crazy!
