Huge drop for main branded keyword

The past week the main branded keyword for a site i am working on has dropped from the top three on Google US to page 7! It is still ranking in the top three on Google in other areas. I recently redirected /index.php to / using .htaccess. Could this have caused a problem?
If not, what else could have caused such a huge drop?

Quite a lot of traffic lands on the listings pages so im reluctant to set them to noindex. There are only approx. 4,000 listings pages. I'm trying to find where these other pages that are being indexed are coming from.

If most of your organic search traffic lands on your homepage, you might want to consider setting all the listing pages to noindex. That'll get the duplicate content out of Google's index.

The duplicate content is a problem as a lot of teh listings are pulled in via XML from agent sites. I've been trying to find a way to make it all more unique without editing each listing manually.

What is the best way to find where all of these links are coming from? The only place i can see is the search results page. I have set this 'noindex, follow'. Should i set it to 'noindex, nofollow"?

Good point. All those sub-pages (listing pages) have content that is duplicated across multiple other sites, too.

I don't think anyone has mentioned this but your number of internal links is borderline nuts. I found about 190,000 internal pages.
If you remove those internal links and Google this:
"www.phuketproperty.com" -site:www.phuketproperty.com
You'll see that your site has 13,000-ish backlinks. Take a look at the highest ranked ones. They're mostly all cheap/low quality inbound links. You don't have a huge backlink profile based on the tremendous size of your site.
To put it in perspective
www.microsoft.com has 688,000 internal links and 28 million incoming links.
www.century21.com has 11 million internal links and almost 50 million incoming links.
www.phuket.com has 5530 internal links and 287,000 incoming links.
Internal links are not usually 10x incoming links. That could be part of it. You have 13,000 not-quality inbound links. And 200k indexed pages.

Generally speaking, you want to remove bad links while building good, new ones.

Before i took over the site the owners had taken on the service of some link building company. The links the company added where just added in to any wiki type site they could find. it seems that they only used four different types of key words when they were doing it. I have managed to remove over 600 of these links and the site was just starting to rank well for a variety of keywords, then all of a sudden this week the site has dropped back for its main keyword.
Do you think the best strategy is to keep removing the bad links? Apparently the site ranked better before these links were built.

I doubt a 301 redirect from index.php to / would have done that.
An EMD issue could be the reason, as could an automated penalty (Penguin, Panda, anchor text over-optimization, etc.). If we had your URL and keyword, it would be easier to make specific suggestions.

Can you provide me your keyword which dropped and URL of your site?
I think if index.php contains backlinks and you have 301 redirected then some % of link-juice may be loss but it does not have huge affect as you said. Have you contain EMD?? After EMD algorithm updates by Google it may be possible your domain was affected by this update.

Ranking for combined version of keyword but not separated version
Hi All, My site is currently ranking on page 1 for the term "golfholidays" but is ranking at the bottom of page 3 for the term I am targeting and have optimised for, which is "golf holidays". Website relauch - traffic dropped in Latin America
Hi guys, We relaunched our website www.troteclaser.com on Sept. 6th. Traffic on the new website has been stable or slightly increased except for one area: In Central and South America organic traffic dropped by 50%. We properly set up all 301 redirects and solved all 404s within a week. We changed approx. 30% of the website structure. But I don't think that internal link juice could be the problem. Any idea what might be the cause for a local drop in traffic like this? Did anyone have similar cases in the past? Thomas

Avoid Keyword Self-Cannibalization
I'm working on the SEO for a page on my website for using a specific keyword. When I do the on page grader, It has unticked - 'Avoid Keyword Self-Cannibalization'. What is the best way to sort this issue? I've noticed that the page is using 2 URLs - does this play a role with this and my ranking in Google?

Blog Ranking NOT home page main website?!
Hi, Our Blog (http://blog.thailand-investigation.com) is ranking for some of our major keywords but not our home page (http://www.thailand-investigation.com)!? Our blog is WordPress and our main website is HTML. It seems like the search engines consider that they are 2 separate websites!? When I check the incoming links to our website, I get also the blog links!!!??? Is it normal? Do I have to build a relation of some kind or write some code saying that it is our Blog... I don't know! Sudden drop in Google with our top performing keywords
Hi, I'm writing about the sudden drop in our keyword rankings from our site www.activitybreaks.com. Our keywords that have significantly seen a drop have been activity holidays was 8th now 16th Adventure holidays was 15th now 71st We have been listed on the first page for a number of keywords but these has suddenly dropped in the last couple of days. We did receive a notice on the 19th May from Google stating that they detected unnatural links. So we spent a couple of weeks getting the links removed and have re-submitted the site on 11th June. When I go into Google webmaster there is no reply from Google as yet and the links are still showing even though we know they have been removed. We also noticed in the last couple of days that we had a duplicate home page but this has now since been removed. Should we re-submit our site to Google for reconsideration or wait to they get back to us. Is there anything else we can be doing to fix this situation. Let me know if you have any ideas! Watermarking Keywords
I've been viewing an seo companies website that claims to get small business websites to Google Page 1 for free or starting at $150/mo. I'v noticed that on all the website this company has done work on they include in the footer (usually as a watermark) all the keyword phrases. There don't apprear to be any sites that have been penalized. Isn't this poor SEO practice? I've included a screen shot of what I'm talking about. I just want to be clear. Thank you for your input. Does a TM in the keyword have effect?
If I include TM in a keyword string, does this make it another keyword or does Google ignore that? Example: Kentucky Hot Sauce vs Kentucky Hot (TM) sauce. Of course the TM would be done properly via ™ Cheers.

New URL structure caused a HUGE drop?
I have started working with a client who did an upgrade on their e-commerce sive in May of last year. It totally changed the URL structure and they didn't redirect old URLs or do any of the things they should have. Not unexpectedly they they went from about 300 visitors a day to 0 for then rose up to maybe 50 and have remained there ever since. There were some major onsite issues including about 15000 internal links that 302 back to the site. In any case I have fixed most of the onsite problems and worked on a little better categorization + content optimization, etc. We have only been working on this for about 30 days and organic traffic is up and they are ranking for much better keywords, but I expected a little quicker rise. Here is a screenshot out of GA of their descent. Its pretty rapid. I dont think it makes sense to redirect their old URLs at this point since most of them have been deindexed for 10+ months. Anyone have any suggestions on how to get back to their previous level. The domain actually has decent authority and link profile, etc. Is this just going to be a slow climb back? Any thoughts?
