One Follow Link from each subdomain/domain best for SEO?

Hi there,
we have a lot of customers linking to our homepage from a subdomain of our domain or from an external domain.
From SEO point of view is it best that they all only have one DoFollow Link and the rest of the links are NoFollow? Or does this have no matter at all?
The problem is that we have like 900.000 links but only from round about 1000 different root domains. If we put like half of the links on NoFollow our ratio of links/ different root domains gets better.

It's a bit hard to say really without having experienced the exact situation/problem/solution so unless you think you are getting penalized for it I would probably leave it alone, after all many say that S.E's only count one link per page if there are multiple identical URLS.

One of my sites fell off the earth
I manage a handful of sites and have ranked top 5 for a handful of keywords for a long time. I recently checked one of my clients websites and other tier 2 pages will come up but the home page is now not showing up for any listings on Google. Was there a recent update was I put in the mysterious sandbox? I have not modify anything or using any black hat seo tricks. Only thing that was done is the client installed demand force onto their website. Any feedback about an update or about demand force or issue would be helpful. Link not showing up in OSE
I created a profile in April this year on CrunchBase for my company http://www.crunchbase.com/company/wallpapered but it is not appearing in the "inbound links" of Open Site Explorer. All the other companies I have checked in OSE have their CrunchBase profile in their inbound links (many share the same Page authority as mine). Any suggestions would be really helpful. Thanks

Why is my domain not being indexed by OSE?
My domain: http://www.seoproim.com/ is not being analyzed by OSE for whatever reason. GWT and YSE can see the inbound links.... Whats up?
