Question #2: All of my INTERNAL links in OSE are being indexed from http://www.e.com/default.asp, and all my EXTERNAL links are linked to http://www.e.com/ am I getting a fraction of the link juice because of that?????

Hey guys, sorry for the really long question, but it appears that I am losing between 50 and 75 % of my link juice to my internal pages.
In OSE all main category links (left sidebar) are being indexed from the URL that includes default.asp, even though NONE of my external links include that:
If you check the PA for http://www.uncommonthread.com/:
http://www.opensiteexplorer.org/links?site=http%3A%2F%2Fwww.uncommonthread.com%2F
You see that it is practically double the PA of http://www.uncommonthread.com/default.asp:
http://www.opensiteexplorer.org/links?site=http%3A%2F%2Fwww.uncommonthread.com%2FDefault.asp
**Also, non of my internal menu links are being indexed. **

Without digging too deeply, I have a couple of suggestions to help you in the overall.
First, I cannot find a 'canonical redirect' and it appears you have not set a preferred domain in WMT. When you go into OSE, typically you will see something like: "this url redirects to x and we are showing that as it is more representative... " When you have done the preferred domain and/or canonical redirect you are telling the engines that the domain: mysiteexample.com and the sub domain www.mysiteexample.com should be seen as one in the same. That will help a lot with what you have here.On your internal links, go into GWMT and click on Traffic. Your dropdown will include internal links. That will show these to you. (Note that you likely will show both www and non in WMT. If you click on one and go to internal and it says no data available... go to the other.
For preferred in case you are unfamiliar, click on Configuration, Settings, Preferred Domain
Choose which you want and boogie on...

Affects of a Home Link 301 Permanent Redirect in the Main Nav Bar
Hi I created a home page link in the main nav bar using functions.php request, and this leads to the home page, and it works fine. The logo on the site when clicked, resolves the home page domain.com which is fine. Is it ok to have a home page link in my main nav bar, as well as a clickable logo which on-click returns the web user to the home page also? (any seo implications with the permanent 301 redirects?) I like to give web users the choice especially as not all users are aware that they can click back to the home page by clicking on the logo. I considered breadcrumbs already. Thanks.

Is it still necessary to have a "home" page button/link in the top nav?
Or is it not necessary to have a "home" tab/link because everybody by this time knows you can get to the home page by clicking on the logo?

Question Mark In URL??
So I am looking at a site for a client, and I think I already have my answer, but wanted to check with you guys. First off the site is in FLASH and HTML. I told the client to dump the flash site, but she isn't willing right now. So the URLS are generated like this. Flash: http://www.mysite.com/#/page/7ca2/wedding-pricing/ HTML: http://www.mysite.com/?/page/7ca2/wedding-pricing/ checking the site in Google with a site:mysite, none of the interior pages are indexed at all. So that is telling me that Google is pretty much ignoring everything past the # or ?. Is that correct? My recommendation is to dump the flash site and redo the URLS in a SEo friendly format.

Hiding Links Under A Tab As Good As Anything Else And More Attractive?
I'm working with a site that finds standard linking to spread authority to interior pages ugly. Here's what they don't like: footers tag clouds sidebar lists of links text heavy paragraphs with links a gallery of images with alt text/links So, I'm looking for other ways to link from their homepage to these less prominent pages inside the site. Here are my two questions: 1.
