Microsite as a stand-alone site under one domain and sub-domained under another: duplicate content penalty?

We developed and maintain a microsite (example: www.coolprograms.org) for a non-profit that lives outside their main domain name (www.nonprofit-mainsite.org) and features content related to a particular offering of theirs.
They are utilizing a Google Grant to run AdWords campaigns related to awareness. They currently drive traffic from the AdWords campaigns to both the microsite (www.coolprograms.org) and their main site (www.nonprofit-mainsite.org). Google recently announced a change in their policy regarding what domains a Google Grant recipient can send traffic to via AdWords: https://support.google.com/nonprofits/answer/1657899?hl=en. The ads must all resolve to one root domain name (nonprofit-mainsite.org).
If we were to subdomain the microsite (example: coolprograms.nonprofit-mainsite.org) and keep serving the same content via the microsite domain (www.coolprograms.org) is there a risk of being penalized for duplicate content?
Are there other things we should be considering?

You can use the 'rel = "canonical" tag' on your microsite to specify that "coolprograms.nonprofit-mainsite.org" is the preferred domain for indexing.

Why some domains and sub-domains have same DA, but some others don't?
Hi I noticed for some blog providers in my country, which provide a sub-domian address for their blogs. the sub-domain authority is exactly as the main domain. Whereas, for some other blog providers every subdomain has its different and lower authority. for example "ffff.blog.ir" and "blog.ir" both have domain authority of 60. It noteworthy to mention that the "ffff.blog.ir" does not even exist! This is while mihanblog.com and hfilm.mihanblog.com has diffrent page authority.

Spammy keywords in our sub-domain but no penalty?
Hi, We have cigarettes and viagra as keywords in our sub-domain where our clients can post their business content. We have decent number of impressions and clicks for these related keywords. I have seen that these two words, especially "viagra" is most spammed. So are these hurting us? We dropped post Penguin update. Any correlation? Do you think that these keywords penalise us? Unnatural Links From My Site Penalty - Where, exactly?
So I was just surprised by officially being one of the very few to be hit with the manual penalty from Google "unnatural links from your site." We run a clean ship or try to. Of all the possible penalties, this is the one most unlikely by far to occur. Well, it explains some issues we've had that have been impossible to overcome. We don't have a link exchange. Our entire directory has been deindexed from Google for almost 2 years because of Panda/Penguin - just to be 100% sure this didn't happen. We removed even links that went even to my own personal websites - which were a literal handful. We have 3 partners - who have nofollow links and are listed on a single page. So I'm wondering... does anyone have any reason to understand why we'd have this penalty and it would linger for such a long period of time? If you want to see strange things, try to look up our page rank on virtually any page, especially in the /gui de/ directory. Now the bizarre results of many months make sense. How do I find the links on my site that link to another one of my pages?
I ran IIS Seo toolkit and it found about 40 pages that I have no idea how they exist. What tool can I use to find out what internal link is linking to them so I can fix them or get rid of them?

Two Sites Similar content?
I just started working at this company last month. We started to add new content to pages like http://www.rockymountainatvmc.com/t/49/-/181/1137/Bridgestone-Motorcycle-Tires. This is their main site. Then i realized it also put the new content on their sister site http://www.jakewilson.com/t/52/-/343/1137/Bridgestone-Motorcycle-Tires. the first site is the main site and I think will get credit for the unique new content. The second one I do not think will get credit and will more than likely be counted as duplicate content. We are changing this so it will no longer be the same. However, I am curious to see ways people think we could fix this issues? Also is it effecting both sits for just the second one?

I ran the SEOMOZ tool and I got 600'ish DUPLICATE CONTENT errors! I have errors on content/titles etc... How do I get rid of all the content being generated from this JAABA/JSP "jibberish"? Please ask questions that will help you help me. I have always been 1st on google local and I have a business that is starting to hurt very seriously from being number three 😞

Affiliate Site Duplicate Content Question
Hi Guys I have been un-able to find a definite answer to this on various forums, your views on this will be very valuable. I am doing a few Amazon affiliate sites and will be pulling in product data from Amazon via a Wordpress plugin. The plugin pulls in titles, descriptions, images, prices etc, however this presents a duplicate content issue and hence I can not publish the product pages with amazon descriptions. Due to the large number of products, it is not feasible to re-write all descriptions, but I plan re-write descriptions and titles for 50% of the products and publish then with “index, follow” attribute. However, for the other 50%, what would be the best way to handle them? Should I publish them as “noindex,follow”? **- Or is there another solution? Many thanks for your time.**
