What things, that we might overlook, help retain link juice on the site?

Since subscribing to Moz, I have been focussing alot on some of the more technical aspects of SEO. The current thing I am finding interesting is stopping link juice leaks.
Here are a selection of some of the things I have done:
- I have cloaked my affiliate links - see http://yoast.com/cloak-affiliate-links/
- Removed some html coded social share links within the theme, and replaced with javascript plugin (http://wordpress.org/plugins/flare/)
- Used the Moz toolbar to view as Google, to see what google is seeing. Removed some meta links at the bottom of blog posts (author etc) that were duplicated.
Now, I don't intend to go over the top with this, as links to social accounts on each page are there to encourage engagement etc, but are there any things you may have come across \ tips that people may have overlooked but perhaps should look out for?
As example as some of the things that might be interesting to discuss: Are too many tags, categories bad? Do you index your tag, date archive pages? Does it matter?

Moving to a new site while keeping old site live
For reasons I won't get into here, I need to move most of my site to a new domain (DOMAIN B) while keeping every single current detail on the old domain (DOMAIN A) as it is. Meaning, there will be 2 live websites that have mostly the same content, but I want the content to appear to search engines as though it now belongs to DOMAIN B. Weird situation. I know. I've run around in circles trying to figure out the best course of action. What do you think is the best way of going about this? Do I simply point DOMAIN A's canonical tags to the copied content on DOMAIN B and call it good? Should I ask sites that link to DOMAIN A to change their links to DOMAIN B, or start fresh and cut my losses? Should I still file a change of address with GWT, even though I'm not going to 301 redirect anything?

Paid Links on Credible Sites
Hi people. I'm wondering, what would be the effects of having a paid link on a credible site. The site would feature a brand page about my site and link to it. The site has a good domain authority and they are credible with quality content. Ultimately though the link would be paid. Would Google treat this negatively? Or would they pick up on it at all? Will an inbound follow link on a site be devalued by an inbound affiliate link on the same site?
Hey guys, quick question I didn't find an answer to online. Scenario: 1. Site A links to Site B. It's a natural, regular, follow-link 2. Site A joins Site B's affiliate program, and adds an affiliate link Question: Does the first, regular follow link get devalued by the second affiliate link? Cheers!

.com ranked where .co.uk site should After Manual Penalty Revoked - Help!!!
Hi All, I wondered if some could help me as I am at my wits end. Our website www.domain.co.uk was hit with a manual penalty back in April 26th 2012 for over optomizing our inbound links and after 9 reconciliation request later and over a year and many links removed the penalty was revoked. Yay I hear you cry! During the year .co.uk was banned we built .com yet did not build any links to it. The purpose of the .com site was to attract an American audience for our products. .com was hosted on a US server and Geo Targeting set to United States in WMT. So here is my problem after the ban was revoke we expected .co.uk to spring back to some reasonable positions. Nope that is not the case Google now is ranking our .com site where our .co.uk should be for powerdull keywords in position 1st to 10th .com has Zero link equity and .co.uk is very reasonable, So how can I rectify this balls ups and get co.uk listed back where it should be…. I am not bothered where .com ranks. Note: To the best of my knowledge there are NO cross domain 301 or the like only an image link between the two sites. I have posted this on WMT forum and it has fallen on deaf ears! ....help me MOZ members you’re my only hope! Site wide links removal
A website of mine has about 4,000 backlinks of which 2,500 of them are coming from one website to the homepage and about 6 internal pages. These have been built up over about 5 years, mainly via article posts. The site was recently hit via penguin 2.0 but has only had natural links built so i'm wondering if the sitewide links are in fact the issue? The website linking to mine is an authority source within its niche but the concern is the amount of backlinks coming from this one site and if it may now be seen as having a negative impact. When ive reviewed the links from this one site via a backlink removal tool about 80% seem fine and suggestions are to remove about 20% of the backlinks. Would you keep all the sitewide backlinks or remove them?

Do links to PDF's on my site pass "link juice"?
Hi, I have recently started a project on one of my sites, working with a branch of the U.S. government, where I will be hosting and publishing some of their PDF documents for free for people to use. The great SEO side of this is that they link to my site. The thing is, they are linking directly to the PDF files themselves, not the page with the link to the PDF files. So my question is, does that give me any SEO benefit? While the PDF is hosted on my site, there are no links in it that would allow a spider to start from the PDF and crawl the rest of my site. So do I get any benefit from these great links? If not, does anybody have any suggestions on how I could get credit for them. Keep in mind that editing the PDF's are not allowed by the government. Thanks.

Counting over-optimised links - do internal links count too?
To whit: In working out whether I've too many over-optimised links pointing to my homepage, do I look at just external links -- or also the links from my internal pages to my homepage? In other words, can a natural link profile from internal pages help dilute overoptimisation from external links?

Making a site back link checker proof
Is it possible to make your site un readable by the back link checkers such as open explorer ? Or would it have a negative effect on search engine rankings. Sorry I have been in the business for 10 years and it has never crossed my mind. Figured I would say that before I get all the "I can't believe you don't know that" type comments 🙂
