What things, that we might overlook, help retain link juice on the site?

Since subscribing to Moz, I have been focussing alot on some of the more technical aspects of SEO. The current thing I am finding interesting is stopping link juice leaks.
Here are a selection of some of the things I have done:
- I have cloaked my affiliate links - see http://yoast.com/cloak-affiliate-links/
- Removed some html coded social share links within the theme, and replaced with javascript plugin (http://wordpress.org/plugins/flare/)
- Used the Moz toolbar to view as Google, to see what google is seeing. Removed some meta links at the bottom of blog posts (author etc) that were duplicated.
Now, I don't intend to go over the top with this, as links to social accounts on each page are there to encourage engagement etc, but are there any things you may have come across \ tips that people may have overlooked but perhaps should look out for?
As example as some of the things that might be interesting to discuss: Are too many tags, categories bad? Do you index your tag, date archive pages? Does it matter?

Can anyone help me diagnose an indexing/sitemap issue on a large e-commerce site?
Hey guys. Wondering if someone can help diagnose a problem for me. Here's our site: https://www.flagandbanner.com/ We have a fairly large e-commerce site--roughly 23,000 urls according to crawls using both Moz and Screaming Frog. I have created an XML sitemap (using SF) and uploading to Webmaster Tools. WMT is only showing about 2,500 urls indexed. Further, WMT is showing that Google is indexing only about 1/2 (approx. 11,000) of the urls. Finally (to add even more confusion), when doing a site search on Google (site:) it's only showing about 5,400 urls found. The numbers are all over the place! 301 Externally Linked, But Non-Producing Pages, To Productive Pages Needing Links?
I'm working on a site that has some non-productive pages without much of an upside potential, but that are linked-to externally. The site also has some productive pages, light in external links, in a somewhat related topic. What do you think of 301ing the non-productive pages with links to the productive pages without links in order to give them more external link love? Would it make much of a difference? Thanks... Penguin recovery, no manual action. Are our EMD sites killing our brand site?
Hi guys, Our brand site (http://urban3d.net) has been seeing steady decline due to algorithm updates for the past two years. Our previous SEO company engaged in some black-hat link building which has hurt us very badly. We have recently re-launched the site, with better design, better content, and completed a disavow of hundreds of bad links. The site is technically indexed, but is still nowhere in the SERPs after months of work to recover it by our internal marketing team. The last SEO company also told us to build EMD sites for our core services, which we did: http://3dvisualisation.co.uk/ http://propertybrochure.com/ http://kitchencgi.com/ My question is - could these EMD sites now hurting us even further and stopping our main brand site from ranking? Our plan is to rescue our brand site, with a view to retiring these outlier sites. However, with no progress on the brand site, we can't afford to remove these site (which are ranking). How is my 301 redirected site stealing rankings from the main site?
Hello, I have a site, drhobelt.com, that 301 redirects to the main site, drhonow.com. Not only is drhobelt.com still indexed, but it recently stole rankings from drhonow.com for "decompression belt" related terms. What could be causing this? How do I reclaim the rankings for drhonow.com? Thanks for reading!!

Redirecting one site to another for link juice
I have two sites with same theme - buying cars. I am going remove one of the sites from being crawled permenantly (ie junkthecars.com) and point domian via 301, to another similar theme site (sellthecars.com). The purpose is to simply pass the SEO link juice from one site to the other as we retire junkthecars.com.... Is a forwarding of the domain OK and the best way for the search engines to increase the rank of sellthecars.com (we hate to wast the link work done on Junkthecars.com)? What dangers should I look for that could hurt sellthecars.com if we do the redirect at a simple TLD?

How to identify 404 that get links from external sites (but not search engines)?
one of our site had a poor site architecture causing now about 10.000s of 404 being currently reported in google webmaster tools. Any idea about easily detecting among these thousands of 404, which ones are coming from links from external websites (so filtering out 404 caused by links from our own domain and 404 from search engines)? crawl bandwidth seems to be an issue on this domain. Anything that can be done to accelerate google removing these 404 pages from their index? Due to number of 404 manual submission in google wbt one by one is not an option.
