Disavow- What Happens and What Should I Do?

We have a site that got hit by a non-manual penalty in July really hard. I submitted a disavow file for the site placeyourlinks.com which had a bunch of clearly spammy links to the site listed in Webmaster tools. But the site itself was down for a long time so I couldn't see where the links even were. Then those links disappeared from the links file. I thought the urls were removed or the site was seen as being blank. But now they're back...and the site itself is shown as just being a blank page. I don't know what to do since I don't want to disavow those links again if it wasn't even addressed the first time and there is obviously no way to contact the site. Help!
Also, I've done a bunch of work on the site to increase the amount of content while I was waiting to see what happened with the link disavow. But now all that is done and our rankings are still waaaay down. I'm considering getting really, really aggressive with link removal and disavowing if needed but I'm not sure what I should focus on removing/disavowing. Really bad sites with only one or two links? Sites that have a lot of links to the site? Sites with keyword stuffy anchor text? Any help on this would be much appreciated.

Had you received an unnatural links warning at all? Usually people suggest not using the Disavow Tool unless you've received that warning. What does your link profile look like? And have you worked on gaining more relevant links and social signals in the time being? If it was an algorithmic penalty in July then it was possibly Panda related but, as I don't have any more information to go on, that's just speculation. Assuming it was Panda then your main issue was likely thin content not links. How does your site look concerning duplicate content, spammy content, and thin pages?

Should you disavow backlinks even if your site spam score is 1%?
With a site spam score of 1% as indicated by Moz, is it worth the effort or necessary to disavow backlinks in Google? Even at just 1%, could those spammy links still hurt a site's Google search rankings, even in the slightest of ways? As it relates to disavowing backlinks, everything I read about is only related to sites with high spam scores. But what about sites with low spam scores? I'm interested in best practices for dealing with spammy links, regardless of one's site spam score. Thank you

How long for a Disavow file to take affect for a non-manual penalty?
Hi guys, hope you're all good, quick question in regards to a Disavow file. A page of ours recently crashed from page 2 all the way to page 7ish. It's weird that it happened considering it was ranking on the 2nd page for around a year, then all of a sudden it came crashing down. I identified an affiliate link which was placed in a sidebar, webmaster tools picked up 24,000+ links coming from the site so I have decided to disavow it. I disavowed the site around 3 days ago, and in the mean time we have managed to grab ourselves some very good do-follow links from very authoritative sites. At the moment the page has gone up 1 page, sitting at 4-5th page, but the rankings have been very inconsistent. Any ideas to when we may see an increase in ranking for this page? I am being very impatient, at the moment my workload has been dedicated to get this one page ranking again. All comments greatly appreciated.

95% of organic traffic lands in my homepage, despite having a 250 page website with a "seo optimized" hierarchical structure. Any suggestion as to what might be happening?
Challenging issue All the "usual suspects" have been discarded: all pages included in google index, no google penalties, metas optimized, kw's segregated by pages/cluster of pages to avoid cannibalization... 2015 Disavow Links on Bing?
In years past I was told not to disavow links in Bing unless the site had an issue. This was driven home when a site we were working on disavowed the links in google and saw the site recover after a few months, then when they disavowed the same links in Bing and the rankings dropped 20% over the next few months. The reasoning was that Bing was looking more at the qty of links, and didn't analyze links the way Google does. So even though you might disavow links in Google you might not want to disavow those same links in Bing. Does this still hold true in 2015? I want to get the community's opinion on this topic, should the same links be disavowed in Bing that are disavowed in Google? Why or why not?

I've submitted a disavow file in my www version account, should I submit one in my non-www version account as well?
My non-www version account is my preferred domain. Should I submit in both account? Or one account will take care of the disavow?

Disavow first (and link removal outreach second) as tactic?
I need to remove/disavow hundreds of domains due to an algorithmic penalty. Has anyone disavowed first and done the outreach thing second as a tactic? The reason why I was considering this was as follows: Most of the websites are from spammy websites and unlikely to have monitored accounts/available contact details. My business is incredibly seasonal, only being easily profitable for half of the year. The season starts from next month so the window of opportunity to get it done is small. If there's a Penguin update before I get it done, then it could be very bad news. Any thoughts would be much appreciated. Disavow tool removed all our links from webmaster tools
We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now! Has anyone had the same problem? Any advice would be much appreciated. Thanks Paul

I dont know what happened?!? Help!
Up until yesturday I was mainly getting entrances to my site through www.moondoggieinc.com/dog-harness.php like 60-70 a day After yesterday, it's dropped to one or two! I haven't made any major changes to the site? I don't know what happened! I am starting to feel really discouraged and don't know what to do! I have no clue what my next move should be in trying to get this site working well in organic search. I feel lost now, PLEASE help!
