Ranking for keyword I don't optimize for & Other oddities

I've been working with a clients website for about a year now. They were hit with the original Panda update because of some spammy links from a shady SEO firm. We've made a decent climb back but not a full recovery. There are some weird things happening that I would love some insight into.
1. Ranking for keywords we don't optimize for:
I noticed some low keyword volume for a keyword term that is close to our main term, but is slightly different. We don't optimize for this term at all on our website. We rank third for this term, and actually show site links in the result, which doesn't happen for any of our other pages.
2. Index not found when doing site: search:
Other oddity is that when you search site:www.mywebsite.com, I see all the pages within the site except the homepage. Not sure whats going on here, but when I fetch the homepage in GWMT, it returns the homepage. When you query the homepage by itself, it also ranks.
Any help would be appreciated!

A webpage can rank for more than one keyword and that's a good thing. Having the low volume keyword ranking well wouldn't hurt the main keyword's ranking. However it could be that Google's algorithm decided that the page is better suited for the lower-volume query. I would take another look at the page, including links and citations and see if you see something there.
For the homepage issue, it still sounds like a subdomain issue, especially because you see it when you search the root domain, but not the www subdomain.

The issue with the lower traffic keyword is that the main keyword I was ranking for was receiving 20k avg. monthly searches and the new keyword receives 50 searches (using the keyword planner tool). So you can imagine, I used to be position #4 for the prime keyword, now I'm #19. So my traffic has dropped significantly.
My homepage uses the www, I used the site:www.mysite.com and my homepage does not show up, I have 57 results and have checked each SERP. When I use the site:http://mysite.com, my homepage shows up as the first result.

This is called "long tail traffic". Most of my traffic comes in for "terms that are close to my mail term but slightly different". I honestly make a living off of this stuff.
We rank third for this term, and actually show site links in the result, which doesn't happen for any of our other pages.

Index not found when doing site: search:
This can happen when you have another page on the site that is optimized similar to the homepage - but a little better in the eyes of google. If you click to the end of the SERPs (if you have a small enough site) you might see that the homepage is filtered.

For the first question, Google has become pretty sophisticated in making connections, so ranking for a keyword similar to one you are optimizing for isn't unusual, especially a low search volume keyword that might not have much competition.
For the second question, it's hard to say without knowing the site, but did you do the site search that way, with the www? Is your homepage www or non www?

Duplicate Content That Isn't Duplicated
In Moz, I am receiving multiple messages saying that there is duplicate page content on my website. For example, these pages are being highlighted as duplicated: https://www.ohpopsi.com/photo-wallpaper/made-to-measure/pop-art-graffiti/farm-with-barn-and-animals-wall-mural-3824 and https://www.ohpopsi.com/photo-wallpaper/made-to-measure/animals-wildlife/little-elephants-garden-seamless-pattern-wall-mural-3614. Web developer won't 301 redirect to my new website....what can I do?
I want to come away from our third party web developer and use a new website with different web developers, however the web developer wont 301 redirect the old url's to the new ones. Is he required to do this by law? Is there away of doing the 301 redirects without him? Any advice would be much appreciated. Many thanks,Tom

Can't seem to get traffic back post Panda / Penguin. WHY?
I have done and am doing everything I can think of to bring back lost traffic after the late 2012 updates from google hit us. I just is not working. We had some issues with our out of house web developers which screwed up our site in 2012 and after taking it in house we have Eden doing damage control form months now. We think we have fixed pretty much everything. URL structure filling up with good unique content(under way. Lots still to do) making better category descriptions redesigned homepage. Updated product pages (CMS is holding things back on that part otherwise they would be better. New CMS under construction) started more link building(its a real weak spot on our SEO as far as I can see) audited bad links from dodgy irelavent sites. hired writers to create content and link bait articles. Begun making high quality video's for both YouTube (brand awareness and viral) and on site hosting (link building and conversions) (in the pipeline not online yet). Flattened out site architecture. optimise internal link flow (got this wrong by using nofollows. In the process of thinking of a better way by reducing nun wanted Nav links on page.) i realise its not all done but I have been working ever since the drop in traffic and I'm just seeing no increase at all. I have been asking a few questions on here for the past few days but still can't put my finger on the issue. Am I just impatient and need to wait on the traffic as I am doing all the correct things? Or have I missed something and need to fix it. you anyone would like to have a quick look at my site and see if there is an obvious issue I have missed It would be great as I have been tearing my hair out trying to find the issues with my site. Is it possible to lose rank because my site's IP changed?
I manage a site on the 3dCart e-commerce platform. I recently updated the SSL certificate. Today, when I tried to log-in via FTP, I couldn't connect. The reason I couldn't connect was because my IP had changed. Last week the site experienced almost across the board rankings drops on lmost every important keyword. Not gigantic drops, a lot just lost 2-4 postiions, but that's a lot when you were #2 and you drop to #4 or # 6. Initially I thought it was because I was attempting to markup my product pages using structured data following guidelines from schema.org. I am not a coder so it was a real struggle, especially trying to navigate 3dCart's listing templates. I thought the rankings drops were Google slapping me for bad code, but now I wonder....could I really have dropped down because of that IP address change? Does anyone have a take on this? Thanks!

E-Commerce site - How do I geo-target towns/cities/states if there aren't any store locations?
Site = e-commerce Products = clothing (no apparel can be location specific like sports gear where you can do the location specific team gear (NBA, NFL, etc)) Problems = a. no store front b. I don't want to do any sitewides (footers, sidebars, etc) because of the penguin update Question = How do you geo-target these category pages and product pages? Ideas = a. reviews with clients locations b. blog posts with clients images wearing apparel and location description and keywords that also links back to that category or be it product page (images geo- targeted, tags, and description) c. ? Why is my site's 'Rich Snippets' information not being displayed in SERPs?
We added hRecipe microformats data to our site in April and then migrated to the Schema.org Recipe format in July, but our content is still not being displayed as Rich Snippets in search engine results. Our pages validate okay in the Google Rich Snippets Testing Tool. Any idea why they are not being displayed in SERP's? Thanks.
