Old product URLs still indexed and maybe causing problems?

Hi all, Need some expertise here:
We recently (3 months ago) launched a newly updated site with the same domain. We also added an SSL and dropped the www (with proper redirects). We went from http://www.mysite.com to https://mysite.com.
I joined the company about a week after launch of the new site.
All pages I want indexed are indexed, on the sitemap and submitted (submitted in July but processes regularly). When I check site:mysite.com everything is there, but so are pages from the old site that are not on the sitemap. These do have 301 redirects.
I am finding our non-product pages are ranking with no problem (including category pages) but our product pages are not, unless I type in the title almost exactly. We 301 redirected all old urls to new comparable product, or if the product is not available anymore to the home page.
For better or worse, as it turns out and prior to my arrival, in building the new site the team copied much of the content (descriptions, reviews, etc) from the old site to create the new product pages.
After some frustration and research I am finding the old pages are still indexed and possibly causing a duplicate content issue. Now, I gather there is supposedly no "penalty", per se, for duplicate content but a page or site will simply not show in the SERPs. Understandable and this seems to be the case. We also sell a lot of product wholesale and it turns out many dealers are using the same descriptions we have (and have had) on our site. Some are much larger than us so I'd expect to be pushed down a bit but we don't even show in the top 10 pages...for our own product.
How long will it take for Google to drop the old and rank the new as unique? I have re-written some pages but much is technical specifications and tough to paraphrase or re-write. I know I could do this in Search Console but I don't have access to the old site any longer. Should I remove the 301s a few at a time and see if the old get dropped faster? Maybe just re-write ALL the content? Wait?
As a site note, I'm also on a Drupal CMS with a Shopify ecommerce module so maybe the shop.mysite.com vs mysite.com is throwing it off with the products(?) - (again the Drupal non-product AND category pages rank fine).
Thoughts on this would be much appreciated.

Thanks James. All the pages are set up with 301s so no 404s are returned for these. I'm thinking that is why google is not de-listing them. I don't know if having both of these urls indexed with very similar content, much identical, is causing google see it as duplicate and not return either in SERPs.
If I remove the 301 and allow the 404 response will google drop the old page faster? Then hopefully the new pages will begin to rank.

Google Indexing

Changing URL to a subdomain?
Hi there, I had a website www.footballshirtcollective.com that has been live since July. It contains both content and eCommerce. I am now separating out the content so that; 1. The master domain is www.footballshirtcollective.com (content) pointing to a new site 2. Subdomain is store.footballshirtcollective.com (ecommerce) - pointing to the existing site. Replace dynamic paramenter URLs with static Landing Page URL - faceted navigation
Hi there, got a quick question regarding faceted navigation. If a specific filter (facet) seems to be quite popular for visitors. Does it make sense to replace a dynamic URL e.x http://www.domain.com/pants.html?a_type=239 by a static, more SEO friendly URL e.x http://www.domain.com/pants/levis-pants.html by creating a proper landing page for it. I know, that it is nearly impossible to replace all variations of this parameter URLs by static ones but does it generally make sense to do this for the most popular facets choose by visitors. Is 1:1 301 redirect required on indexed URL when restructing URL even if the new URL is canonicalized?
Hello folks, We are restructuring some URLS which forms a fair chunk of the content of the domain.

These content are auto generated rather than manually created unlike other parts of the website. The same content is currently accessible from two URLs: /used-books/autobiography-a-long-walk-to-freedom-isbn
/autobiography/used-books/a-long-walk-to-freedom-isbn The URL 1 uses the URL 2 as the canonical url and it has worked allright since Moz does
not show the two as duplicate of each other. Google has also indexed the canonical URL although
there is still a few 'URL 1s' which were indexed before the canonical was implemented. The updated URL structure will look like something like this: /used-books/autobiography-a-long-walk-to-freedom-author-name-isbn
/autobiography/used-books/a-long-walk-to-freedom-authore-name-isbn It would be great to have just a single URL but a few business requirement prevents
us from having just the canonical URL only even with the new structure. Since we will still have two URLs to access the same content and we were wondering

Index, Nofollow Issue
We are having on our site a couple of pages that we want the page to be indexed, however, we don't want the links on the page to be followed. For example url: http://www.printez.com/animal-personal-checks.html. We have added in our code: . Bing Webmaster Tools, is telling us the following: The pages uses a meta robots tag. Review the value of the tag to see if you are not unintentionally blocking the page from being indexed (NOINDEX). Question is, is the page using the right code as of now or do we need to do any changes in the code, if so, what should we use for them to index the page, but not to follow the links on the page? Adding index.php at the end of the url effect it's rankings
I have just had my site updated and we have put index.php at the end of all the urls. Not long after the sites rankings dropped. Checking the backlinks, they all go to (example) http://www.website.com and not http://www.website.com/index.php. So could this change have effected rankings even though it redirects to the new url?

Organic Search Problems?
Hey guys, I am in need of a little help! I am currently an aspiring SEO (trying to absorb as much information as I can and implement changes to help my site organically)... Most of my experience revolves around SEM. That being said, I have a problem. My site is doing well through paid search... great quality scores, etc. However, the content on my site (and even my site as a whole) does not "appear" to rank well in Organic. To explain further... My site is federalautoloan.com... and when I type in exact article names (or even federal auto loan) into Google, nothing shows up. And yes, my content is all original/unique content. I've even recently added a unique Calculator to my site. site:federalautoloan.com in the search bar shows results for all of my pages... but it just seems as though Google does not like my site for some reason. At least in Organic. The odd thing is, none of my other sites have this problem. Do you guys have any advice? The only thing I can think of is that somehow my 301 redirect was performed improperly. Yes, I had a permanent redirect performed on my site about 4 months back. The URL we were using prior just wasn't performing as well in Paid Search. But seeing as how that is the preferred method by Google... I'm really at a loss... Again, my site is FederalAutoLoan.com. Any help would be GREATLY appreciated. Even generic SEO advice would be appreciated. Edit: Two other things to note... I have plugged my site into the SEOmoz Pro tool... the tool is not showing any issues for my site. I am also making use of Google Webmaster Tools and the only error that shows up for my site is a Soft 404 for one of my pmcs... Not sure why it is even pulling one of my pmcs... but as far as I can tell, there really shouldn't be any problems. Note on the 404 for anyone who might give a response on that issue... http://www.seoconsultants.com/tools/headers returns a 200 OK response. Edit2: Question presented below.
