When building menus and other internal links, should the link to the home page be http://www.domain.com/ or http://www.domain.com/index.html or does it matter?

Along with Rayns comments, http://www.domain.com is much more presentable but the main reason is canonical issues, http://www.domain.com/ and http://www.domain.com/index.htm are 2 different pages in SE eyes, and any rank awarded to them is split.
One reason home pages rank so well compaired to other pages is internal linking, if you link to every page from the home page, and back again, your websites pagerank is pushed onto the homepage, if you link back to index.htm you waste the pagerank.

I strongly recommend using the http://www.domain.com link.
It would be best to re-direct traffic from index.html to /. You only wish to present one URL to any web page. The index.html portion of the URL does not add any value to search engines nor users. It simply makes your URL longer and appear less readable.

Page Analysis - Helping Product Pages Outrank Search Results Pages
Hi! We have a lot of our search results pages that have been indexed and outrank our product pages and in some instance the actual product pages barely show up at all. I have a client where every page has over 100 links
Some links are in the main navigation (it has a secondary and tertiary level) and some links are repeated in the left navigation. Every page has over 100 links if crawled. From a practical standpoint, would you (a) delete the 3rd-level links (or at least argue for that) or (b) rel='nofollow' them? From a usability standpoint, this setup works as they are almost one click from everything. From a crawl standpoint, I see some pages missed in google (the sitemap has over 200 links). Looking for the best on-page current SEO advice to set these guys on the road to success.

No Follow Internal Links
Hi Mozzers, I know that this has been asked a few times and answered as well, I would just like to know some more on the internal link count on a page. I ran the SEOmoz report and many of the pages on the website have more than 150+ internal links. Now, should I use the rel=nofollow tag on some pages that I feel are not important? I have a list of pages which are not important from the SEO point of view, but from the usability factors they need to be there so I cannot remove the links to them. So, would be OK to place the rel=nofollow tag on them. My whole purpose is to reduce the count of internal links on the page as seen by SE's. Now, some say that the rel=nofollow tag does not lower the link count, but it can definitely (I believe) prevent the bots time in getting to those pages, which SEOmoz report also quotes. (__When search engine spiders crawl the Internet they are limited by technology resources and are only able to crawl a certain number of links per webpage. ) So, probably I can save their time. Too Many Links On Internal Search Pages
A client has a too many link warning being flagged in SEOmoz. The problem is that most of the pages on the site are lists of tickets for an event etc. Is there a good way to fix the site from having too many links on pages like this http://www.easyseat.com/venue/yankee-stadium-tickets-for-sale.aspx when the user experience requires a long list of links so people can find an event?

Canonical tag for home page
This question was asked before but I didn't see a clear answer to it. If I've got a site that has as it's home page: http://www.mysite.com/, and there are many references within the site back to the home page that point to /index.php, should I include a canonical tag in the index.php page like this: to avoid a duplicate content issue, and to have all juice from both links combined into one?
