Best way to handle SEO error, linking from one site to another same IP

We committed an SEO sin and created a site with links back to our primary website. Although it does not matter, the site was not created for that purpose, it is actually "directory" with categorized links to thousands of culinary sites, and ours are some of the links.
This occurred back in May 2010. Starting April 2011 we started seeing a large drop in page views. It dropped again in October 2011. At this point our traffic is down over 40%
Although we don't know for sure if this has anything to do with it, we know it is best to remove the links.
The question is, given its a bad practice what is the best fix? Should we redirect the 2nd domain to the main or just take it down? The 2nd domain does not have much page rank and I really don't think many if any back-links to it.
Will it hurt us more to lose the 1600 or so back links? I would think keeping the links is a bad idea.

The 2 sites are quite related as to the nature of the content. Perhaps doing a domain 301 redirect might be the best choice.
We're flying blind here. Clearly traffic dropped significantly but we're out here trying to fix what we are not even sure is broken.

Thank you. There are 2 separate sites, both owned by us. There are about 1600 links from the "directory" site, back to our main site.

Redirecting one site to another when the two sites are not highly related doesn't help SEO in a major way. And if there is or was ever any real value to the directory, if people type that domain and end up on your site but don't get redirected to another directory (or at the very least a new custom page that explains why they were redirected and thus that new custom page at least has content related to the topic of that directory), it will be confusing to them and that in turn would not help SEO either.
Given your situation, if you set up such a page, don't communicate in that description the reason you shared here about why the site was created, because that's not necessary. Instead, just describe what the directory was focused on overall. And explain that you hope to one day resurrect the directory on this site, but in the mean time, hope visitors will find your site helpful...
(In other words, use marketing spin to make it sound all positive all around, while keeping topical focus on target to match the value of the 301 from an SEO perspective)

Just speaking to the very last part of your question and hoping I understand you correctly: it will not hurt you to lose those 1,600 backlinks if they're all from the same site that is actually your site. Changes are, Google is already discounting them. And if it's not, it will only be like losing one link, not 1,600, because all the links are from the same site and are not giving you any kind of extra boost.

1st Ecommerce site got penalized, can we start a 2nd one?
Hello, A client's first site got penalized by Goolge Penguin. It has recovered through cleaning up backlinks, but not to where it was before. It is 2nd and 3rd for several money keywords, but is far less successful than before penalization. We are starting a second site. Here's the important steps to mention The new site shows up first for it's domain name, and it has 30 pages indexed. It shows up NOWHERE for our leading search term. Out other site has a blog post that is 3rd for that search term. We are using new categories and new organization. We are using a different cart solution We are adding all unique content The home pages and some of the product pages are very thorough. We are adding comprehensive products like nothing else in the industry (10X) We plan on adding a very comprehensive blog, but haven't started yet. We've added the top 100 products so far. Our other store has 500. There's a lot of spam in the industry, so sites are slow to rank. Our category descriptions are 500 words Again, all unique content. No major errors in Moz Campaign tools Just a few categories so far, we're going to add many more. Same Google Analytics account as our other site It looks like we should eventually be on page 3 for our major search term. Again, we're nowhere for anything right now. ... Have you seen that Google will not rank a second site because it's from the same company and Google Analytics account, or does Google let you rank 2 sites in the same industry? We are hoping it's just slow to rank. If you can rank 2 sites, what are your best recommendations to help show up? Thanks.

Should I disavow this Link?
I am trying to clean up my link profile to get rid of a partial penalty and am not sure to do with one of the links to my site http://www.seoco.co.uk The link is 100% organic and has come from a foreign language site that published an infographic that I did: http://www.clasesdeperiodismo.com/2012/12/23/la-evolucion-de-las-redes-sociales-este-ano-en-una-infografia/ The thing is that in the link to my homepage they have used the anchor text SEO as opposed to my company name. I have already sent them an email and asked them to change the anchor text but they haven't responded so I am guessing they probably wouldn't respond to a removal request either. Should I disavow it?

Alt tag best practices for a mutli gallery site with hundreds of images
I have neglected to add alt tags to one of my sites, and am ready to tackle the project. I want to make sure I do not do something that will have a negative impact on rankings....and I have not been able to find info that fits my situation. The pics are all about a product I make and sell through the site. I have a free gallery section that has about 10 galleries with about 20 pics each. Each gallery page has a different model and/or context of how the product. might be used. These are not sales pages directly just thumbnail galleries linked to larger images for the viewers enjoyment. I have 10 or so keyword phrases that would be good to use, with the intent to start getting listed in google images and other rank enhancements. Can I choose one keyword phrase as my alt tag choice for a whole gallery and give each individual large pic in the gallery that same alt tag, And use a different phrase for the next gallery's pics etc.? Or is that thought of as stuffing, and I would have to come up with a different keyword phrase for each pic? I hope that makes sense. Thanks Galen

Press Release SEO. More than 90 press released in prweb. How good for seo
One of a competition sites known to us has published 90 press releases of all upcoming car models with PRWEB, PR7, DA 97 in last 4 months. All with different anchor based keywords and links. The page authority too is very high in some of them around 70 Though they might have had spent a sum, does this really influence from SEO perspective. If yes, can 10 press releases with PR Newswire which has PR8 and DA as 95 can be good if we consider doing this with all unique anchor text & links

Press Releases and SEO in 2013
Mozers, A few questions for the community: Distributing a press release through a service like 24-7pressrelease.com - is it a serious duplicate content issue when an identical press release is distributed to multiple sites with no canonical markup (as far as I can tell)? All of the backlinks in the press release are either nofollow or redirects. If there IS a duplicate content issue, will the website be affected negatively given the numerous Panda and Penguin refreshes? Why SHOULDN'T a company issue a press release to multiple sites if it actually has something legitimate to announce and the readership of a given site is the target demographic? For example, why shouldn't a company that manufactures nutritional health supplements issue the same press release to Healthy Living, Lifestyle, Health News, etc _with a link to the site?_I understand it's a method that can be exploited for SEO purposes, but can't all SEO methods be taken to an extreme? Seems to me that if this press release scenario triggers the duplicate content and/or link spam penalty(ies), I'd consider it a slight deficiency of Google's search algorithm.
