Best way to handle SEO error, linking from one site to another same IP

We committed an SEO sin and created a site with links back to our primary website. Although it does not matter, the site was not created for that purpose, it is actually "directory" with categorized links to thousands of culinary sites, and ours are some of the links.
This occurred back in May 2010. Starting April 2011 we started seeing a large drop in page views. It dropped again in October 2011. At this point our traffic is down over 40%
Although we don't know for sure if this has anything to do with it, we know it is best to remove the links.
The question is, given its a bad practice what is the best fix? Should we redirect the 2nd domain to the main or just take it down? The 2nd domain does not have much page rank and I really don't think many if any back-links to it.
Will it hurt us more to lose the 1600 or so back links? I would think keeping the links is a bad idea.

The 2 sites are quite related as to the nature of the content. Perhaps doing a domain 301 redirect might be the best choice.
We're flying blind here. Clearly traffic dropped significantly but we're out here trying to fix what we are not even sure is broken.

Thank you. There are 2 separate sites, both owned by us. There are about 1600 links from the "directory" site, back to our main site.

Redirecting one site to another when the two sites are not highly related doesn't help SEO in a major way. And if there is or was ever any real value to the directory, if people type that domain and end up on your site but don't get redirected to another directory (or at the very least a new custom page that explains why they were redirected and thus that new custom page at least has content related to the topic of that directory), it will be confusing to them and that in turn would not help SEO either.
Given your situation, if you set up such a page, don't communicate in that description the reason you shared here about why the site was created, because that's not necessary. Instead, just describe what the directory was focused on overall. And explain that you hope to one day resurrect the directory on this site, but in the mean time, hope visitors will find your site helpful...
(In other words, use marketing spin to make it sound all positive all around, while keeping topical focus on target to match the value of the 301 from an SEO perspective)

Just speaking to the very last part of your question and hoping I understand you correctly: it will not hurt you to lose those 1,600 backlinks if they're all from the same site that is actually your site. Changes are, Google is already discounting them. And if it's not, it will only be like losing one link, not 1,600, because all the links are from the same site and are not giving you any kind of extra boost.

Old Press Release sites - Which ones do you Disavow and leave alone
Hi Mozers! I need your help. I'm in the final stages of a huge link audit and press releases are a big concern. As you know, press release distribution sites up until 2012 had "follow" links, giving webmasters a delight of having their keyword anchor texts a big boost in rankings. Should I disavow this Link?
I am trying to clean up my link profile to get rid of a partial penalty and am not sure to do with one of the links to my site http://www.seoco.co.uk The link is 100% organic and has come from a foreign language site that published an infographic that I did: http://www.clasesdeperiodismo.com/2012/12/23/la-evolucion-de-las-redes-sociales-este-ano-en-una-infografia/ The thing is that in the link to my homepage they have used the anchor text SEO as opposed to my company name. I have already sent them an email and asked them to change the anchor text but they haven't responded so I am guessing they probably wouldn't respond to a removal request either. Should I disavow it?

Cutting off the bad link juice
Hello, I have noticed that there is plenty of old low quality links linking to many of the landing pages. I would like to cut them off and start again. Would it be ok to do the following?: 1. create new URLs (domain is quite string and new pages are ranking good and better than the affected old landing pages) and add the old content there 2. 302 redirect old landing pages to the new ones 3. put "no index" tag on the old URLs (maybe even "no index no follow"?)or it wouldn't work? Penalty for all new sites on a domain?
Hi @all, a friend has an interesting problem. He got a manuel link penalty in the end of 2011...it is an old domain with domainpop >5000 but with a lot bad links (wigdet and banners and other seo domains, but nothing like scrapebox etc)...he lost most of the traffic a few days after the notification in WMT (unnatural links) and an other time after the first pinguin update in april´12. In the end of 2012 after deleting (or nofollowing) and disavow a lot of links google lifted the manuel penalty (WMT notification). But nothing happened after lifting, the rankings didn´t improve (after 4 months already!). Almost all money keywords aren´t in the top 100, no traffic increases and he has good content on this domain. We built a hand of new trust links to test some sites but nothing improved. We did in february a test and build a completely new site on this domain, it´s in the menu and got some internal links from content...We did it, because some sites which weren´t optimized before the penalty (no external backlinks) are still ranking on the first google site for small keywords. After a few days the new site started to rank with our keyword between 40-45. That was ok and as we expected. This site was ranking constantly there for almost 6 weeks and now its gone since ten days. We didn´t change anything. It´s the same phenomena like the old sites on this domain...the site doesnt even rank for the title! Could it still be an manuel penalty for the hole domain or what kind of reasons are possible? Switching site content
I have been advised to take a particular path with my domain, to me it seems "black hat" but ill ask the experts: Is it acceptable when one owns an exact match location domain eg london.com, to run as a tourist information site, gathering links from wikipedia,bbc,local paper/radio/sports websites etc, then after 6 - 12 months, switch the content to a business site? What could the penalties be? Please advise...

competitor sites link to a considerable amount of irrelevant sites/nonsense sites that seem to score high with regard to domain authority
According to my recent SEOmoz links analysis, my competitor sites link to a considerable amount of irrelevant sites/nonsense sites that seem to score high with regard to domain authority... e.g. wedding site linking to a transportation attorney's website. Aother competitor site has an overall of 2 million links, most of which are seemingly questionable index sites or forums to which registration is unattainable. I recently created a 301 redirect, and my external links have yet to be updated to my new domain name in SEOmoz. Yet, by comparing my previous domain authority rank with those of the said competitor sites, the “delta” is relatively marginal. The SEOmoz rank is 21 whereas the SEOmoz ranks of two competitor sites 30 and 33 respectively. The problem is, however, is to secure a good SERP for the most relevant terms with Google… My Google pagerank was “3” prior to the 301 redirect. I worked quite intensively so as to receive a pagerank only to discover that it had no affect at all on the SERP. Therefore, I took a calculated risk in changing to a domain name that translates from non-latin characters, as the site age is marginal, and my educated guess is that the PR should rebound within 4 weeks, however, I would like to know as to whether there is a way to transfer the pagerank to the new domain… Does anyone have any insight as to how to go about and handling this issue?

Can anyone recommend a Google-friendly way of utilising a large number of individual yet similar domains related to one main site?
I have a client who has one main service website, on which they have local landing pages for some of the areas in which they operate. They have since purchased 20 or so domains (although in the process of acquiring more) for which the domain names are all localised versions of the service they offer. Rather than redirecting these to the main site, they wish to operate them all separately with the goal of ranking for the specific localised terms related to each of the domains. One option would be to create microsites (hosted on individual C class IPs etc) with unique, location specific content on each of the domains. Another suggestion would be to park the domains and have them pointing at the individual local landing pages on the main site, so the domains would just be a window through which to view the pages which have already been created. The client is aware of the recent EMD update which could affect the above. Of course, we would wish to go with the most Google-friendly option, so I was wondering if anyone could offer some advice about how would be best to handle this? Many thanks in advance!

How to Remove Unwanted Links

of April. After having to become familiar with Google webmaster tools and doing
allot of investigating I discovered that there is a website www.siteloki.com that has 6,742 links to my website. I have
tried to contact siteloki with no response. I tracked them on Whois to an
office suite in LA called the building to find that the suite listed is the
building management suite. I have had
the following sent to them via email, their contact page and posted on their website
forum and still no reply: Please take action to remove all links to this website
immediately! I have been notified by my client that your website has a
malicious attack using links from www.siteloki.com
against www.getyourphotosoncanvas.com. My client did not solicit these links, pay for these links or authorize any
third party to build links for them. They just appeared. The links are even
pointing to my client’s old website (same url). This is a big problem and I
don’t understand why these links exist. There are currently 6,471 links from
your domain. Please remove these links immediately or we will consider legal
action against your company. We have contacted Google on the behalf of our
client and informed them of this malicious act. I expect to see these links
removed immediately! Regards, I have submitted the site in the malware reporting section
of webmasters tools. I have searched but cannot find any documentation on how
to block this type of attack. It seems that Google failed to provide any means
for an honest website owner following the rules to block this type of attack and
as a result we have been unjustly penalized by Google with a drop to the bottom
in our page ranking. I would appreciate ANY HELP in removing these links and getting the Siteloki website blocked from linking to my website? Any Ideas?0
