Webmaster Tools finding phantom 404s?

We recently (three months now!) switched over a site from .co.uk to .com and all old urls are re-directing to the new site.
However, Google Webmaster tools is flagging up hundreds of 404s from the old site and yet doesn't report where the links were found, i.e. in the 'Linked From' tab there is no data and the old links are not in the sitemap.
SEOmoz crawls do not report any 404s.
Any ideas?

OK, well if it truly doesn't make sense (does sound odd, and it does seem like you've done the redirects fine) and three months is more than long enough for GWT to have caught up I'd take the above approach and periodically download the 404 list and seeing if there are any additions, as well as seeing if maybe Bing Webmaster Tools agrees with GWT.
If everything is redirecting fine, then I'd be inclined to just disregard it for the time being and focus my energies elsewhere. Good luck with it!

Maybe temporarily stop the 301 on the old site. Re-run your crawl reports and see if there were any 404s in existence on the old site that you hadn't previously thought. Plug the links and then reinstate the 301?
Either that or, if you're sure there's no problem, download the phantom 404s to CSV and then only take note of additions to that list in future?

That's the strange thing, all urls on the .co.uk are 301'ing to the new site.

If you can't tell where the links are coming from then the next bet is as Ben said is to identify the URLs which are being linked to and 301 them to a page which is closely related (or the home page otherwise), that way you don't lose any potential visitors to your site via those links.

Webmaster is picking up 494 pages returning a 404 and yet Roger Bot is finding none, so I can't even identify where the links are coming from. This is the part that is confusing me.
If I try and access any of the pages reported in the list, I am simply re-directed to the new site, as we are re-directing all .co.uk pages to the .com

I've had similar experiences after migrating sites over to a new CMS. The links are being picked up from somewhere so the best thing to do is create a 301 redirect if there is a valuable similar page to the 404. The only other option is to lose possible link juice from where ever the link is coming from. It's always better to have a pure link (no 301) but if you can't contact the original link then there is nothing you can do.
I'm curious as to where the links come from as well. Maybe someone will be able to speak to that.

Sitemap error in Webmaster tools - 409 error (conflict)
Hey guys, I'm getting this weird error when I submit my sitemap to Google. It says I'm getting a 409 error in my post-sitemap.xml file (https://cleargear.com/post-sitemap.xml). But when I check it, it looks totally fine. I am using YoastSEO to generate the sitemap.xml file. Has anyone else experienced this? Is this a big deal? If so, Does anyone know how to fix? Switching from HTTP to HTTPS and google webmaster
HI, I've recently moved one of my sites www.thegoldregister.co.uk to https. I'm using wordpress and put in the permanent 301 redirect for all pages to false https for all pages in the htaaccess file. I've updated the settings in google analytics to https for the original site. All seems to be working well. Regarding the google webmaster tools and what needs to be done. I'm very confused by the google documentation on this subject around https. Does all my crawl data and indexing from http site still stand and be inherited by the https version because of the redirects in place. I'm really worried I will lose all of this indexing data, I looked at the "change of address" in the settings of webmaster, but this seems to refer to changing the actual domain name rather than the protocol which i haven't at all. I've also tried adding the https version to the console as well, but the https version is showing a severe warning "is robots.txt blocking some important pages". I don't understand this error as it's the same version and file as the http site being generated by all in one seo pack for wordpress (see below at bottom). The warning is against line 5 saying it will ignore it. What i don't understand is i don't get this error in the webmaster console with the http version which is the same file?? Huge uptick in 404s on new website
I just launched a new website, and I see that the 404s shot up hugely in Google Webmaster Tools right during the launch. We went from Drupal to WordPress, but I was wondering if anyone has any thoughts on whether these 404s represent a crisis, or potentially something harmless? Thousands of 404s
Hi there, I'm working on a site that has a ridiculous number of 404s being returned by webmaster tools. We believe this was because there was an onpage error that was amending the urls and adding in folders that shouldn't have been in a big spiral i.e. /salons/uk/teeth became something like /salons/uk/teeth/salons/edinburgh/hair/teeth... Anyway, we think the issue is now sorted, but these pages were indexed it seems, and so it looks like Google is still searching for them when it crawls the site. What's my best move? It's the sheers volume (over 13,000) that has me concerned so I thought it best to seek some expert advice before continuing. Thanks in advance!

Deeper Anchor Link Finding Tool?
Hi! We are still working on removing some paid backlinks from an old SEO company. Used Removeem.com which uses OpenSiteExplorer. Thought we had them all cleaned up. Removed many and disavowed the rest. Submitted a reconsideration request, but our amigos at Google said, "No, no no...." So, the example offending remaining link they gave us was xyzs.blogspot.com. However, the anchor text link that Open Site Explorer was just xyzs.com. Interestingly enough, Google told us to look at their list of links and this sample links was not even there. (neither version.) So, we signed up for majesticseo as it integrates wtih removem via api if you have an account, but that didn't really add any links. Is there a deeper tool we can use? Any ideas on how to locate some of these hard to find anchor links that Google is talking about? Any other tools out there? Thanks!! Craig

Internal Link Analysis Tool
I want to get a better handle on what internal link text (and co-occurance if possible) my site currently has. We have a lot of old blog articles that provide link juice back to the main site, but with thousands of pages, we never kept track of when we internally link to a page. Are there any tools that will provide an analysis of this? OpenSiteExplorer seems like a very tedious way to do it and it didn't appear to be 100% accurate. Also, are there any tools that will provide analysis and recommendations based on keywords targeted?

404 error - but I can't find any broken links on the referrer pages
Hi, My crawl has diagnosed a client's site with eight 404 errors. In my CSV download of the crawl, I have checked the source code of the 'referrer' pages, but can't find where the link to the 404 error page is. Could there be another reason for getting 404 errors? Thanks for your help. Katharine.

Webmaster tools lists a large number (hundreds)of different domains linking to my website, but only a few are reported on SEOMoz. Please explain what's going on?
Google's webmaster tools lists hundreds of links to my site, but SEOMoz only reports a few of them. I don't understand why that would be. Can anybody explain it to me? Is there someplace to I can go to alert SEOMoz to this issue?
