Disavow tool removed all our links from webmaster tools

We recently used the Google Disavow tool to remove 200 bad links but Google has nearly removed all our links from webmaster tools from over 2000+ we only have 150 now!
Has anyone had the same problem? Any advice would be much appreciated.

Abdul is right, looks as though WMT is having a bit of a hiccup today. Here's a link to (one of) the discussions going on in the products forum. Looks as though Google is aware of the problem. My guess is that it might have something to do with the Google PageRank update.
Furthermore, as far as I am aware, Google does not remove any disavowed links from your WMT report. Source A, Source B. Think the link has to be physically removed from the site in order for WMT to stop reporting it, even then it may take a long time.

Google webmaster tool is showing less link data today. you can google this news. so just relax and wait for the proper update regarding this issue.

Probably unrelated, but did you get a link warning in Webmaster Tools and that is what prompted the disavow?

Thanks for your comments.
We only put the 200 links that we wanted to remove in the disavow. We didn't include the *.site.com.
This is very strange.

It depends really - did you put in 200 exclusive pages, or did you say remove everything from *.site.com (which would remove all links from all pages on a domain)?
I have only had to do 2 disavow's but never had more links removed than were recommended.

Removing Toxic Back Links Targeting Obscure URL or Image
There are 2 or 3 URLs and one image file that dozens of toxic domains are linking to on our website. Some of these pages have hundreds of links from 4-5 domains. Rather than disavowing these links, would it make sense to simply break these links, change the URL that the link to and not create a redirect? Hi I have a web page which lists about 50-60 products which links out to either a pdf on the product or the main manufacturers website page containing product detail. The site in non e-commerce is this the site/page likely to get hit by Penguin? Would it be best to create a separate page for the product/manufacturer group i.e 5 or 6 pages but linking out to the PDFs etc...?

Should I set a max crawl rate in Webmaster Tools?
We have a website with around 5,000 pages and for the past few months we've had our crawl rate set to maximum (we'd just started paying for a top of the range dedicated server at the time, so performance wasn't an issue). Google Webmaster Tools has alerted me this morning that the crawl rate has expired so I'd have to manually set the rate again. In terms of SEO, is having a max rate a good thing? I found this post on Moz, but it's dated from 2008. Any thoughts on this?

Disavow- What Happens and What Should I Do?
We have a site that got hit by a non-manual penalty in July really hard. I submitted a disavow file for the site placeyourlinks.com which had a bunch of clearly spammy links to the site listed in Webmaster tools. But the site itself was down for a long time so I couldn't see where the links even were. Then those links disappeared from the links file. I thought the urls were removed or the site was seen as being blank. But now they're back...and the site itself is shown as just being a blank page. I don't know what to do since I don't want to disavow those links again if it wasn't even addressed the first time and there is obviously no way to contact the site. Help! Also, I've done a bunch of work on the site to increase the amount of content while I was waiting to see what happened with the link disavow. But now all that is done and our rankings are still waaaay down. I'm considering getting really, really aggressive with link removal and disavowing if needed but I'm not sure what I should focus on removing/disavowing. Really bad sites with only one or two links? Sites that have a lot of links to the site? Sites with keyword stuffy anchor text? Any help on this would be much appreciated.

Asking for a link in return for doing a webmaster a favor.
I had this idea that I would reach out to webmasters in my niche and offer to teach them something - for example, how to set up a killer Facebook landing page. In return I would ask them for a link from their site. I have a few quesitons: 1. Would this be considered "white hat"? 2. How would you word the email to the webmasters? I was thinking of something like this: "Hi [webmaster name]. I was checking out your website and your Facebook page. I was wondering if you would like me to show you how to create a great Facebook landing page that will gain you more fans. (As an example, you can see my Facebook page here: [insert link].) In return, all I ask for is a mention, in the form of a link, from your site. What do you think?" What do you guys think?
