I have recently had a HUGE SEO issue costing my organization 250K a month in sales - looking under all rocks now - this is something that has existed and I cannot find any issues related with the self-publishing website, but thought y'all may know.

As Robert has said below, it's hard to say for sure if those links are hurting you without having a closer look at your website. However it does sound like an unusual amount of links to have if you're not aware of any kind of a partnership between your website and Booksie.com.
I did notice that on pages such as this:
http://www.booksie.com/young_adult/novel/suzannee/beating-the-player/chapter/1
There are comments which link back to profile pages. Without looking at your site, I'd venture a guess that these are the types of pages that the links are coming from? If so, it may be that someone is automatically creating the profiles and linking to you from them. If this is the case, then these probably are links that Google are not going to like.
If you can determine that they are definitely low quality links, then you should try to remove them and if you can't, you should disavow them using Google Webmaster Tools. This blog post may help you learn more about this topic:

This definitely sounds like spammy behavior (and is likely being treated as such by Googlebot). Without access to your site and determining the relevant link profiles, it's hard to say for sure. That being said, it sounds like removal might be your best bet in this situation as at best you are receiving very low link quality from so many inbounds and at worst you are being punished for something you didn't ask for.
Based on the function of booksie.com, this might be reflective of your organization being represented in the footer of all published works - something to consider.
I'm sorry I can't offer much more insight into this particular dilemma without further information, but it is probably in your best interests to consider removing it as a back-linking partner.
A site audit or consulting with an SEO firm might help clarify the situation further.

Recovering from spam links on MY site
Hey guys, Having a weird situation and wondering if anybody can help. I run a sizable WordPress site with a number of content writers. One of the writer's accounts was hacked and was used to post several dozens of complete spam posts with spun content and links to all sorts of shady sites. Recently the site has begun losing rankings on all sorts of pages. There's no manual penalty or anything, but I'm concerned that we're being penalized for having had these links on the site. Of course, as soon as we found the content, we immediately removed it, reset passwords, etc. But a decent number of the pages were indexed. Does anybody have any experience with this or ideas of what to do about it? Is there somewhere we can talk to Google about it or some way to show that we are not part of bad neighborhoods? 301 Externally Linked, But Non-Producing Pages, To Productive Pages Needing Links?
I'm working on a site that has some non-productive pages without much of an upside potential, but that are linked-to externally. The site also has some productive pages, light in external links, in a somewhat related topic. What do you think of 301ing the non-productive pages with links to the productive pages without links in order to give them more external link love? Would it make much of a difference? Thanks... Links from cloud-based software
Hello fellow Mozzers! We've recently rewritten the content for a cloud-based project management tool, they then asked about what they could do to rank higher. As well as suggesting the usual content creation methods to help build links (which it looks like they'll need a LOT of - the field is either made up of terms that have no searches, or are extremely competitive), I wondered if there was any way of harnessing the fact they provide a cloud-based SaaS - a 'Powered by...' notice or somesuch? The only thing is they provide a project budget management tool, so I'm guessing the site itself wouldn't actually be coming into contact with the tool? Does anyone have any experience / advice working on a similar scenario where you've managed to leverage the tool for links where it's cloud-based? Thanks in advance for any help! Nick.

Counting over-optimised links - do internal links count too?
To whit: In working out whether I've too many over-optimised links pointing to my homepage, do I look at just external links -- or also the links from my internal pages to my homepage? In other words, can a natural link profile from internal pages help dilute overoptimisation from external links?

10,000+ links from one site per URL--is this hurting us?
We manage content for a partner site, and since much of their content is similar to ours, we canonicalized their content to ours. As a result, some URLs have anything from 1,000,000 inbound links / URL to 10,000+ links / URL --all from the same domain. We've noticed a 10% decline in traffic since this showed up in our webmasters account & were wondering if we should nofollow these links?

My site links have gone from a mega site links to several small links under my SERP results in Google. Any ideas why?
