Does it hurt your SEO to have an inaccessible directory in your site structure?

Due to CMS constraints, there may be some nodes in our site tree that are inaccessible and will automatically redirect to their parent folder.
Here's an example: www.site.com/folder1/folder2/content, /folder2 redirects to /folder1. This would only be for the single URL itself, not the subpages (i.e. /folder1/folder2/content and anything below that would be accessible).
Is there any real risk in this approach from a technical SEO perspective? I'm thinking this is likely a non-issue but I'm hoping someone with more experience can confirm.
Another potential option is to have /folder2 accessible (it would be 100% identical to /folder1, long story) and use a canonical tag to point back to /folder1. I'm still waiting to hear if this is possible.

Do you know what the redirect type is (301 or 302)? If it is a 301, I wouldn't worry about it. If it is a 302, I'd try and get that changed. Either way, it is unlikely to make a big impact on your site.

From what I understand, it sounds like your CMS creates a bunch of 404 pages that then auto-bounce back to their parent folder. But that these are phantom pages that don't exist? My recommendation is to use robots.txt to no follow, no index. If they are blank pages, you can also add that to the blank page's meta data. Canonical tags are always a good idea.

Penguin recovery, no manual action. Are our EMD sites killing our brand site?
Hi guys, Our brand site (http://urban3d.net) has been seeing steady decline due to algorithm updates for the past two years. Our previous SEO company engaged in some black-hat link building which has hurt us very badly. We have recently re-launched the site, with better design, better content, and completed a disavow of hundreds of bad links. The site is technically indexed, but is still nowhere in the SERPs after months of work to recover it by our internal marketing team. The last SEO company also told us to build EMD sites for our core services, which we did: http://3dvisualisation.co.uk/ http://propertybrochure.com/ http://kitchencgi.com/ My question is - could these EMD sites now hurting us even further and stopping our main brand site from ranking? Our plan is to rescue our brand site, with a view to retiring these outlier sites. However, with no progress on the brand site, we can't afford to remove these site (which are ranking). Link juice site structure?
If we have a top nav with contact us, about us, delivery, FAQ, Gallery, how to order ect but none of these we want to rank and then we have the usual left hand nav.are we wasting juice with the top nav and would we be better either removing it and putting them further down the page or consolidating them and adding an extra products tab so the product pages are first.

Why is this site not ranking?
http://www.petstoreunlimited.com They get good grades from the on-page tool. The links are not amazing, but are not super spammy. Yet it ranks for nothing they target Any reason why?

Could Temporarily Linking New Directory Pages to my Homepage Help SEO?
Within my website we maintain a nationwide directory of auto repair shops. When we add or significantly update / modify a particular listing, would it help improve the individual search engine rankings, Google PageRank, and / or Page Authority of the new auto shop page if we linked these pages to an area on the home page for "Our Newest Featured Shops" or "Latest Member Additions" or something of the nature? Each new shop profile would then be linked directly from the homepage for a period of time. I assume that it might be crawled and added to the indexes quicker, but would there be other benefits? If so, would those benefits only be temporary if eventually the new shop no longer linked to the homepage? Would keeping all featured shops in rotational display on the homepage make any difference? Do interstitials hurt SEO?
If you go to www.homeportfolio.com and click on one of the links in the footer. you'll notice you are presented with an interstitial. Can you tell me if that hurts our SEO and if we lose any link juice or suffer in any other way as a result of this linking method? my main concern is whether having anchor text that says "bathroom ideas" that goes to an interstitial that doesn't mention bathroom ideas is non-relevant... even if it refreshes 12 seconds to a page that is.
