Increase in Direct traffic, drop in Google traffic, after updating Google Analytics settings.

I made some changes to our Google Analytics property settings (see notes in screenshot). As a result, there was an equal drop in Google traffic and increase in Direct traffic.
Has anyone else seen something like this before?
I'm wondering if I should revert.

Our website traffic dropped a little bit during the last month, but it's getting better now, almost the same with previous period. But our conversion rate dropped by 50% for the last three weeks. What could cause this huge drop in conversion rate? In Google Analytics, I compared the Organic Search Traffic with previous period, the result is similar. Using Filters On Google Analytics
Hi Guys, I am In need of some technical help with regards to Google analytics. One of my clients has a site providing HR Software on SaaS basis. The users login via the site for the various HR Tools. Obviously this is skewing the analytics data and showing 10,000+ extra visitors that actually don't exist. Now I understand i can add filters and exclude certain pages for instance the login page, however, some users will visit the home page then click login. How can I exclude them just to show new visitors to the site rather than users that are just trying to login. Hope this makes sense Neil

Google Analytics Report throws up Google as a referrer
Good morning from Wet & Windy 12 degrees C wetherby UK... Using Google analytics I've noticed in the traffic sources refferer subsection some traffic is categorized as originating from Google. Whats puzzling me is.... Why is a section of our website dropping in&out of Google SERPs?
In July 2011 we started a news section that has it's own 'subfolder' /news/ (http://www.chorder.com/news/new_gear/, http://www.chorder.com/news/gear_deals/ etc.) The whole news section is dropping in&out of Google SERP's since late October, as show in attached graph. All news texts are real deal, written by our own staff, linked from homepage. Any idea why this happens and how to prevent it? cmqky.png

Google Analytics - paid & unpaid visits messed up
I guess Google Analytics messes up my paid and unpaid visits. In the list of top 10 kw's sending non-paid traffic it shows 5 very short kw's that we don't rank for at all (checked with RankTracker - we are not in first 50 search results). But these are the kw's we advertise for... One more proof: Webmaster Tools 'Search queries' shows 10 times less 'Clicks' from organic search than Google Analytics. Is there anyone who is experiencing this kind of problems with GA? Is there anything you can do with it?
