I have recently had a HUGE SEO issue costing my organization 250K a month in sales - looking under all rocks now - this is something that has existed and I cannot find any issues related with the self-publishing website, but thought y'all may know.

As Robert has said below, it's hard to say for sure if those links are hurting you without having a closer look at your website. However it does sound like an unusual amount of links to have if you're not aware of any kind of a partnership between your website and Booksie.com.
I did notice that on pages such as this:
http://www.booksie.com/young_adult/novel/suzannee/beating-the-player/chapter/1
There are comments which link back to profile pages. Without looking at your site, I'd venture a guess that these are the types of pages that the links are coming from? If so, it may be that someone is automatically creating the profiles and linking to you from them. If this is the case, then these probably are links that Google are not going to like.
If you can determine that they are definitely low quality links, then you should try to remove them and if you can't, you should disavow them using Google Webmaster Tools. This blog post may help you learn more about this topic:

This definitely sounds like spammy behavior (and is likely being treated as such by Googlebot). Without access to your site and determining the relevant link profiles, it's hard to say for sure. That being said, it sounds like removal might be your best bet in this situation as at best you are receiving very low link quality from so many inbounds and at worst you are being punished for something you didn't ask for.
Based on the function of booksie.com, this might be reflective of your organization being represented in the footer of all published works - something to consider.
I'm sorry I can't offer much more insight into this particular dilemma without further information, but it is probably in your best interests to consider removing it as a back-linking partner.
A site audit or consulting with an SEO firm might help clarify the situation further.

Should we optimise our internal links?
Hi again, We recently had a technical search audit done by a specialist agency and they discovered a number of internal links that caused redirects to happen. The agency has recommended we update all of these links to link directly to the destination so we don't lose out on link equity. We'd just like to know if you think this would be a worthwhile use of our time. Hammered by Spam links
When we moved from one host to another in Wordpress engine, we had this insertion weird redirect thing happen. We 410'd the page cgi-sys/movingpage.cgi, but it hit us hard in the anchors. If you go to ahrefs, we are literally all Asian in anchors text. Anybody have any suggestions, thank goodness it looks like it finally stopped. I am looking for creative ways to repopulate our back end with the right stuff. Any thoughts would be great! Internal nofollow links
Hello, We have a blog and at the end each blog post (and from the sidebar) we link to one main product page (tagged with a particular query string). Now Google will see from every blog post all of these internal links pointing back to this page. Do you think this would cause a problem and that these links should be nofollowed? I think Google will kind of detect that these is kind of a "navigation" as the code will be the same across all webpages. Most of all, doing them nofollow I think it is worse because it may trigger some sort of pagerank sculpting algo filter, if it still exists. Thanks, Conrad

Paid Links on Credible Sites
Hi people. I'm wondering, what would be the effects of having a paid link on a credible site. The site would feature a brand page about my site and link to it. The site has a good domain authority and they are credible with quality content. Ultimately though the link would be paid. Would Google treat this negatively? Or would they pick up on it at all? Link masking in WordPress
in Wordpress, I want to block Google from crawling my site using the primary navigation. I want to use anchor text links in the body and custom menus in the sidebar to make maximum benefit of the "first link counts" rule. In short, I want to obfuscate all of the links in my primary navigation without using the dreaded nofollow. I do not want to block other links to the pages - body text, custom menus, etc. . This would be site wide. I'd rather not use Ajax or any type of programming unless it's part of a plugin. Can anyone make a simple, Google-friendly suggestion?

Hey everyone, what are your thoughts on this? If a bunch of links from another language, say the site is in Canada and is in English but we have french links pointing to the site with english keywords...is that ok? Will that harm us? Opinions? Facts?
